FAM50A: A Novel Prognostic Marker That Modulates the Proliferation of Colorectal Cancer Cells

Objective: Colorectal cancer (CRC) is the third most prevalent malignant tumor type and the second leading cause of cancer-related death. Sequence similarity family 50 member A (FAM50A) plays a vital role in numerous disease processes, including tumor progression. This study aimed to evaluate the prognostic significance of FAM50A in CRC and to explore its role in CRC cell proliferation. Methods: The Cancer Genome Atlas (TCGA) database was used to assess the mRNA expression levels of FAM50A in CRC. Immunohistochemical staining was used to study the expression of FAM50A in CRC tissues. Patient survival data were used to assess the prognostic significance of FAM50A in CRC using Kaplan–Meier analysis and Cox regression analysis. The Cell Counting Kit-8, 5-ethynyl-2′-deoxyuridine, and colony-formation assays were employed to assess the impact of FAM50A knockdown on tumor cell proliferation. Co-expression and correlation heatmaps were used to identify genes whose expression levels were highly correlated with FAM50A, and to further investigate the possible mechanism of action of FAM50A in CRC cell proliferation. Results: Analysis of data from TCGA database revealed a notable upregulation of FAM50A expression levels in CRC tissue compared with adjacent normal tissue. Moreover, FAM50A expression was positively correlated with N, M, and TNM stages in 145 patients with CRC. Cox regression analysis and construction of a nomogram revealed that high FAM50A expression was a prognostic indicator for poor overall survival in patients with CRC. Knockdown of FAM50A decreased cell proliferation ability, the proportion of EdU positive cells, and the number of CRC cell colonies, whereas overexpressing FAM50A promoted proliferative phenotypes. The expression levels of three genes in CRC were significantly negatively correlated, while the expression levels of 18 genes were significantly positively correlated, with the expression level of FAM50A. Conclusion: FAM50A may be a novel prognostic marker for CRC, and may participate in regulating tumor progression by interacting with some highly correlated molecules that drive CRC cell proliferation.

Bronchial asthma remains a serious medical problem, as approximately 10% of patients fail to achieve adequate symptom control with available treatment options. Macrophages play a pivotal role in pathophysiology of asthma, as well as in some other respiratory disorders. Typically, they are classified into two major classes, M1 and M2, however, recent findings indicate that in fact there is a whole range of macrophage polarization and functional diversity beyond this bimodal division. Isolation of individual cell sub-populations and identification of their role and diagnostic/therapeutic significance is still a challenge. Here we have attempted to assess the differences between patient-derived macrophage populations from bronchoalveolar lavage fluid (BALF) samples in different pulmonary disease conditions, based on their capability to interact with a range of specific as well as relatively non-specific carbohydrate-based ligands (containing galactose, mannose, trimannose, etc). Obviously, the main target of these ligands was CD206, however, other minor receptors, able to bind carbohydrates, have also been reported for macrophages. In addition, variations in receptor clustering and distribution may substantially affect affinity to the same ligand. Interestingly, with a panel of 5-6 different carbohydrate-based ligands with FTIR or fluorescent marker we were able not only to distinguish between healthy and disease states, but also between closely related diseases, such as purulent endobronchitis, obstructive bronchitis, pneumonia, and bronchial asthma. In some cases, the activated macrophage affinity to galactose base ligands was higher than that to mannose, indicating that complexes of CD-206 or other receptors may contribute substantially to macrophage functional features. For further investigation specific sub-populations of macrophages, seen as hallmarks to specific diseases, can be isolated and studied separately, probably giving new insights with diagnostic and therapeutic significance for hard-to-treat patients. Some of the markers varied from 0 to 100% in different types of bronchitis and pneumonia, which, we believe, deserves further investigation. Hard-to-treat group of patients with resistant disease can also be identified with this approach as fingerprint method, with a purpose to find a more targeted therapeutic strategy, improving their clinical outcomes.

According to statistics from the Food and Agriculture Organization, the world population will increase to about 91 million (Asia 51 million, Africa 19 million). A rise in the world’s population means an increased need for food. However, climate change has caused desertification and unpredictable weather, creating problems in the supply and demand of food. Sweet potato (Ipomoea batatas) is an alternative to solving the food problem, as it is one of the world’s most important food crops, especially in developing countries. The tuberous roots of sweet potato are usually used as staple food, animal feed, industrial material, or raw material for alcohol production. In the future, more variations of sweet potato will be needed for breeding this crop. Recently, molecular markers developed for sweet potato have demonstrated good potential for use in genetic selection. In this study, a cDNA library was constructed from the total RNA of sweet potato leaves. A total of 789 copies of the cDNA were cloned in Escherichia coli by employing the pGEM-T Easy vector. Sequencing was carried out by Solgent Co. (Korea). As many as 579 expressed sequence tag–simple sequence repeat (EST-SSR) markers were designed (73.38%) from the known cDNA nucleotide base sequences. The lengths of the developed EST-SSR markers ranged from 100 to 499 bp (average length 238 bp). Their motif sequence types were varied, with most being dinucleotides and pentanucleotides, and the most commonly found motifs were CAGAAT (29.0%) and TCT (2.8%). Based on these SSR-containing sequences, 619 pairs of high-quality SSR primers were designed using WebSat and Primer3web. The total number of primers designed was 144. Polymorphism was evident in 82 EST-SSR markers among 20 Korean sweet potato cultivars tested and in 90 EST-SSR markers in the two parents of a mapping population, Yeseumi and Annobeny. In this study, the hexaploid sweet potato (2n = 6x = 90) EST-SSR markers were developed in the absence of full-sequence data. Moreover, by acting as a molecular tag for particular traits, the EST-SSR marker can also simultaneously identify information about the corresponding gene. These EST-SSR markers will allow the molecular analysis of sweet potato to be done more efficiently. Thus, we can develop high-quality sweet potato while overcoming the challenges from climate change and other unfavorable conditions.

As shown previously, Rhodamine 6G (R6G) and 4-nitro-2,1,3-benzoxadiazole (NBD) linked through a spacer molecule spermidine (spd), R6G-spd-NBD, produce a fluorescent probe with pH-sensitive FRET effect, that can be useful in a variety of diagnostic applications. Specifically, cancer cells can be spotted due to a local decrease in pH (Warburg effect). Here we extend this approach to infectious diseases – namely, leishmaniasis, brucellosis, and tuberculosis, are difficult to treat largely because of their localization inside macrophages. R6G-spd-NBD offers an opportunity to detect such bacteria and potentially deliver therapeutic target to treat them. The micellar form of the R6G-spd-NBD probe (chitosan or heparin grafted with lipoic acid residues, Chit-LA and Hep-LA, respectively) was obtained to improve the pH sensitivity in the desired range (5.5–7.5) and enable the selective targeting of bacterial cells, thus improving CLSM imaging. According to AFM (atomic force microscopy) data, the micelles containing NBD-spd-R6G have a compact and highly spherical shape, with a diameter ranging from 70 to 110 nm. The micellar form of the R6G-spd-NBD further improves absorption and penetration into bacteria, including those located inside macrophages. Due to negative charge of the surface, bacteria absorb positively charged R6G-spd-NBD, and even more so in the micellar form, when chitosan derivatives are used to form the polymeric micelle. Additionally, macrophages’ lysosomes can be easily distinguished due to their acidic pH. Confocal laser scanning microscopy was used to visualize samples of macrophages cells containing absorbed bacteria. The micellar formulation showed a significant selectivity to model E. coli vs Lactobacillus bacterial cells, and R6G-spd-NBD, being a mild bactericide, clears over 50% E.coli in conditions where Lactobacillus remains almost unaffected. Taken together, our data indicates that R6G-spd-NBD, as well as similar compounds, can have value not only for diagnostic, but also for theranostic applications.

This study investigated novel quantitative traits loci (QTLs) associated with the control of grain shape and size as well as grain weight in rice. We employed a joint strategy multiple GAPIT (Genome Association and Prediction Integrated Tool) models [(Bayesian-information and Linkage-disequilibrium Iteratively Nested Keyway (BLINK)), Fixed and random model Circulating Probability Uniform (FarmCPU), Settlement of MLM Under Progressive Exclusive Relationship (SUPER), and General Linear Model (GLM)]–High Density SNP Chip DNA Markers (60,461) to conduct a Genome-Wide Association Study (GWAS). GWAS was performed using genotype and grain-related phenotypes of 143 recombinant inbred lines (RILs). Data show that parental lines (Ilpum and Tung Tin Wan Hein 1, TTWH1, Oryza sativa L., ssp. japonica and indica, respectively) exhibited divergent phenotypes for all analyzed grain traits), which was reflected in their derived population. GWAS results revealed the association between seven SNP Chip makers and quantitative trait loci (QTLs) for grain length, co-detected by all GAPIT models on (Chr) 1–3, 5, 7, and 11), were qGL1-1BFSG (AX-95918134, Chr1: 3820526 bp) explains 65.2%–72.5% of the phenotypic variance explained (PVE). In addition, qGW1-1BFSG (AX-273945773, Chr1: 5623288 bp) for grain width explains 15.5%–18.9% of PVE. Furthermore, BLINK or FarmCPU identified three QTLs for grain thickness independently, and explain 74.9% (qGT1Blink, AX-279261704, Chr1: 18023142 bp) and 54.9% (qGT2-1Farm, AX-154787777, Chr2: AX-154787777 bp) of the observed PVE. For t length-to-width ratio, the qLWR2BFSG (AX-274833045, Chr2: 10000097 bp) explains nearly 15.2%–32% of PVE for LWR. Likewise, the major QTL for thousand-grain weight (TGW) was detected on Chr6 (qTGW6BFSG, AX-115737727, 28484619 bp) and explains 32.8%–54% of PVE. The qTGW6BFSG QTL coincides with qGW6-1Blink for grain width and explained 32.8%–54% of PVE. Putative Candidate genes pooled from major QTLs for each grain traits have interesting annotated functions that require functional studies to elucidate their function in the control of grain size, shape, or weight in rice. Genome selection analysis proposed makers useful for downstream marker-assisted selection based on genetic merit of RILs.

Marker-assisted selection (MAS) and genomic selection (GS) have been used to select individuals with desirable traits. MAS used a few markers associated with a specific trait to select individuals with desirable traits, which are determined after a Genome-wide association studies (GWAS). On the contrary, GS uses a large number of markers distributed across the genome to predict the genomic breeding values for a further selection of the individuals. In general, MAS has shown a high prediction accuracy but is not suitable for traits that are controlled for multiple genes, and has another constraint, it is required the phenotypic data; on the contrary, GS has not shown the highest prediction accuracy as MAS but it takes into account the effect of multiple genes controlling a target trait and it can be used without phenotypic data. Including GWAS-selected markers in GS can enhance the reduced prediction accuracy that GS shows in comparison with MAS. Thus, the objective of this study was to compare the prediction accuracy of MAS, and some models of genomic prediction (gBLUP, gBLUP including GWAs-selected markers, and some Bayesian models such as Bayes A, Bayes B, Bayes LASSO and Bayesian Ridge Regression) with GWAS-selected markers incorporated in gBLUP in order to confirm if the incorporation of GWAS in GS increases the prediction accuracy of GS. As a model for this study, it was used data from Sorghum which has shown population structure, to evaluate if the incorporation of GWAs-selected markers into GS improves prediciton accuracy. It was used a sample of 6000 SNPs out of the 265.487 reported in the study conducted by Morris et al (2013), and also it was considered some parameters that affect the efficiency of the selection such as the size of the training population, the heritability, and the number of QTNs. The GWAS-selected SNPs were identified after using the model BLINK. The results showed that the incorporation of GWAS-selected markers enhanced the performance of the genomic selection with similar prediction accuracy as MAS, the number of QTNs and size of the training population affected the accuracy, with higher accuracy with a bigger size of the training population and with a lower number of QTNs, but it seems that the heritability does not have any impact in the model where GWAS-selected SNPs were included in gBLUP.

Fusarium wilt of banana is a devastating disease that has decimated banana production worldwide. Host resistance to Fusarium oxysporum f. sp. cubense (Foc), the causal agent of this disease, is genetically dissected in this study using two Musa acuminata ssp. malaccensis segregating populations segregating for Foc Tropical (TR4) and Subtropical (STR4) race 4 resistance. Marker loci and trait association using 11 SNP-based PCR markers allowed the candidate region to be delimited to a 12.9 cM genetic interval corresponding to a 959 kb region on Chromosome 3 of ‘DH-Pahang’ reference assembly v4. Within this region, there is a cluster of pattern recognition receptors, namely leucine rich repeat ectodomain containing receptor-like protein kinases, cysteine-rich cell wall associated protein kinases, and leaf rust 10 disease-resistance locus receptor-like proteins positioned in an interspersed arrangement. Their transcript levels were rapidly upregulated in the resistant but not in susceptible F2 progenies at the onset of infection. This suggests that one or several of these genes may control resistance at this locus. To confirm the segregation of single-gene resistance, we generated an inter-cross between the resistant parent ‘Ma850’ and a susceptible line ‘Ma848’, to show that the STR4 resistance co-segregated with marker ‘28820’ at this locus. Finally, an informative SNP marker 29730 allowed the locus specific resistance to be assessed in a collection of diploid and polyploid banana plants. Out of the 60 lines screened, 22 lines were predicted to carry resistance at this locus, including lines known to be TR4 resistant, such as ‘Pahang’, ‘SH-3362’, ‘SH-3217’, ‘Ma-ITC0250’, and ‘DH-Pahang/CIRAD 930’. Additional screening in the International Institute for Tropical Agriculture’s collection suggests that the dominant allele is common among in the elite ‘Matooke’ NARITA hybrids, as well as in other triploid or tetraploid hybrids derived from East African highland bananas. Fine-mapping and candidate gene identification will allow characterization of molecular mechanisms underlying TR4 resistance. The markers developed in this study can now aid the marker-assisted selection of TR4 resistance in breeding programs around the world.
