In this paper, we study the problem of controllability of impulsive neutral evolution integrodifferential equations with state dependent delay in Banach spaces. The main results are completely new and are obtained by using Sadovskii's fixed point theorem, theory of resolvent operators, and an abstract phase space. An example is given to illustrate the theory.

A basic problem in all postulated pathways of prebiotic chemistry is the low concentration which generally is expected for interesting reactants in fluid environments. Even though compounds like nucleobases, sugars or peptides principally may form spontaneously under environmental conditions, they will always be rapidly diluted in an aqueous environment. In addition, any such reaction leads to side products which often exceed the desired compound and generally hamper the first steps of a subsequent molecular evolution. Therefore, a mechanism of selection and accumulation of relevant prebiotic compounds seems to be crucial for molecular evolution. A very efficient environment for selection and accumulation can be found in the fluid continuum circulating in tectonic fault zones. Vesicles which form spontaneously at a depth of approximately 1 km present a selective trap for amphiphilic molecules, especially for peptides composed of hydrophilic and hydrophobic amino acids in a suitable sequence. The accumulation effect is shown in a numeric simulation on a simplified model. Further, possible mechanisms of a molecular evolution in vesicle membranes are discussed. Altogether, the proposed scenario can be seen as an ideal environment for constant, undisturbed molecular evolution in and on cell-like compartments, the latter offering preferential starting conditions for a subsequent RNA world.

Acknowledging the diverse perceptions about science-religion relationships among learners who come from various religious environments may increase learners’ willingness to learn about evolution. This study is based on a zoology course designed for in-service teachers, which aimed to provide basic scientific knowledge about evolution using the Religious Cultural Competence in Evolution Education framework. The study explores whether learners who were resistant to evolution modify their attitudes and willingness to learn about it, and whether they develop respect toward learners who hold contradicting views. Using qualitative methods, the findings indicate that using the Religious Cultural Competence in Evolution Education framework increased some formerly "resistant" learners’ willingness to learn about evolution and include it in their own teaching, albeit in varying degrees and with various reservations. The learners appreciated the freedom to express their challenges concerning evolution learning or teaching and became more willing to respect opposing perspectives, even though not all the religious learners accepted evolution as an explanation for the development of organisms. This study has international implications for bridging the gap between science and religion, thus reducing resistance to learning and teaching about evolution.

Currently there is little doubt left on the symbiogenetic nature of eukaryotes - genomes of archaeon and bacterium participated in shaping a genome of last eukaryotic common ancestor in equal albeit asymmetric manner, while a merger event itself indicated the advent of a new domain of life. The “symbiogenetic” framework of interaction of two partners is proposed, outlining similar steps essential for three major advents: the origin of life, the origin of complex life and the origin of humans. Given the immense importance of proper energy source for the evolution of life it seems plausible that for any principal increase in complexity, a partnership with a novel energy donor is required. Moreover, a “language” elaborated in the course of communication of partners might have been a prerequisite for a subsequent increase in complexity. Transitions, which led to RNA-protein world, eukaryotes and human brain, resulted in advent of complex languages via communication onsets between two entities in close partnership. Accordingly this further facilitated formation of first cells, multicellular organisms and human society.

Brain metastases are highly evolved manifestations of breast cancer arising in a unique microenvironment, giving them exceptional adaptability in the face of new extrinsic pressures. The incidence is rising in line with population ageing, and use of newer therapies that stabilise metastatic disease burden with variable efficacy throughout the body. Historically, there has been a widely held view that brain metastases do not respond to circulating therapeutics because the blood-brain-barrier (BBB) restricts their uptake. However, emerging data are beginning to paint a far more complex picture where the brain acts as a sanctuary for dormant, subclinical proliferations that are initially protected by the BBB, but then exposed to dynamic selection pressures as tumours mature and vascular permeability increases. Here, we review key experimental approaches and landmark studies that have charted the genomic landscape of breast cancer brain metastases. These findings are contextualised with the factors impacting on clonal outgrowth in the brain: intrinsic breast tumour cell capabilities required for brain metastatic fitness, and the neural niche, which is initially hostile to invading cells but then engineered into a tumour-support vehicle by the successful minority. We also discuss how late detection, abnormal vascular perfusion and interstitial fluid dynamics underpin the recalcitrant clinical behaviour of brain metastases, and outline active clinical trials in the context of precision management.

A novel hypothesis concerning language evolution is advanced. It posits that languages have evolved as a means of binding individuals to a group, as well as for defining those groups. This means that language evolution has to be considered on the level of groups and not only on the level of individuals. This hypothesis helps to explain the huge diversity of human languages, as well as their complexity. Perhaps more importantly, it explains why adults lose the ability to learn languages with the ease that children possess.

Reptilians or reptoids are staple characters of Hollywood cinema, science fiction literature, ufology and conspiracy theories. Despite its popularity, the reptoid has been dismissed by the scientific community as a figment of the imagination; born out of a speculation, paranoia and wanton anthropocentricism. In this paper, however, the Life Sequence Conjecture is advanced as a supportive framework for the notion of reptilian extraterrestrials. This paper is not an argument in support of the existence of extraterrestrials. Rather, it proposes that if extraterrestrials do exist, then a reptilian morphology is not untenable.

The factors that determine the relative rates of amino acid substitution during protein evolution are complex and they are known to vary among taxa. We estimated relative exchangeabilities for pairs of amino acids from clades spread across the tree of life and assessed the historical signal in the distances among these clade-specific models. We trained these models separately on collections of arbitrarily selected protein alignments and on ribosomal protein alignments. In both cases we found a clear separation between the models trained using multiple sequence alignments from bacterial clades and the models trained on archaeal and eukaryotic data. We assessed the predictive power of our novel clade-specific models of sequence evolution by asking whether fit to the models could be used to identify the source of multiple sequence alignments. Model fit was generally able to classify protein alignments correctly at the level of domain (bacterial versus archaeal), but the accuracy of classification at finer scales was much lower. The only exceptions to this were the relatively high classification accuracy for two archaeal lineages: Halobacteriaceae and Thermoprotei. Genomic GC content had a modest impact on relative exchangeabilities despite having a large impact on amino acid frequencies. Relative exchangeabilities involving aromatic residues exhibited the largest differences among models. There were a small number of exchangeabilities that exhibited large differences in comparisons among major clades and between generalized models and ribosomal protein models. Taken as a whole, these results reveal that a small number of relative exchangeabilities are responsible for much of the structure of the “model space” for protein sequence evolution. If we look beyond the information that these clade-specific models reveal about protein evolution the models themselves are likely to be useful tools for phylogenomic inference across the tree of life.

Understanding the evolutionary role of environmentally-induced phenotypic variation (i.e., environmental plasticity) is an important issue in developmental evolution. One of the major physiological responses to environmental changes is cellular stress, which is counteracted by a generic stress reaction that detoxifies the cell, refolds proteins, and repairs DNA damage. In this paper, we elaborate on a previous finding suggesting that the cell differentiation cascade of human decidual stromal cells, a cell type critical for embryo implantation and the maintenance of pregnancy, evolved from a cellular stress reaction. We hypothesize that the stress reaction in these cells was elicited ancestrally through the inflammation caused by embryo attachment and invasion. We describe a model, Stress-Induced Evolutionary Innovation (SIEI), whereby ancestral stress reactions and their corresponding pathways can be transformed into novel structural components of body plans, such as new cell types. After reviewing similarities and differences between SIEI and the “plasticity first hypothesis” (PFH) of evolution, we argue that SIEI is a distinct form of plasticity-based evolutionary change because it leads to the origin of novel structures rather than the adaptive transformation of a pre-existing character.

Intermediate-luminosity-optical-transients (ILOTs) are stellar outbursts with luminosity between those of classical novae and supernovae. They are divided into a number of sub-groups depending on the erupting progenitor and the properties of the eruption. Many of the ILOTs sit on the slanted Optical Transient Stripe (OTS) in the Energy-Time Diagram (ETD) that shows their total energy vs. duration of their eruption. We describe the different kinds of ILOTs that populate the OTS and other parts of the ETD. We also stand on similarities between Planetary Nebulae (PN) to ILOTs, and suggest that some PNe were formed in an ILOT event. The high energy part of the OTS is reserved to the supernova impostors -- giant eruption of very massive stars. We show results of 3D hydrodynamical simulations of supernova impostors that expose the mechanism behind these giant eruptions, and present new models for recent ILOTs. We stand on the connection between different kinds of ILOTs, and suggest that they are powered by a similar source of energy -- gravitational energy released by mass transfer.

Multicellularity evolved repeatedly in the history of life, but how it unfolded varies greatly between different lineages. Dictyostelid social amoebas offer a good system to study the evolution of multicellular complexity, with a well-resolved phylogeny and molecular genetic tools being available. We compare the life cycles of the Dictyostelids with closely related amoebozoans to show that complex life cycles were already present in the unicellular common ancestor of Dictyostelids. We propose frost resistance as an early driver of multicellular evolution in Dictyostelids and show that the cell signalling pathways for differentiating spore and stalk cells evolved from that for encystation. The stalk cell differentiation program was further modified, possibly through gene duplication, to evolve a new cell type, cup cells, in Group 4 Dictyostelids. Studies in various multicellular organisms including Dictyostelids, volvocine algae, and metazoans suggest as a common principle in the evolution of multicellular complexity that unicellular regulatory programs for adapting to environmental change serve as “proto-cell types” for subsequent evolution of multicellular organisms. Later, new cell types could further evolve by duplicating and diversifying the “proto-cell type” gene regulatory networks.

Evolution of cooperation has traditionally been studied by assuming that individuals adopt either of two pure strategies, to cooperate or defect. Recent work have considered continuous cooperative investments, turning full cooperation and full defection into two opposing ends of a spectrum and sometimes allowing for the emergence of the traditionally-studied pure strategies through evolutionary diversification. These studies have typically assumed a well-mixed population in which individuals are encountered with equal probability, Here, we allow for the possibility of assortative interactions by assuming that, with specified probabilities, an individual interacts with one or more other individuals of the same strategy. A closely related assumption has previously been made in evolutionary game theory and has been interpreted in terms of relatedness. We systematically study the effect of relatedness and find, among other conclusions, that the scope for evolutionary branching is reduced by either higher average degree of, or higher uncertainty in, relatedness with interaction partners. We also determine how different types of non-linear dependencies of benefits and costs constrain the types of evolutionary outcomes that can occur. While our results overall corroborate the conclusions of earlier studies, that higher relatedness promotes the evolution of cooperation, our investigation gives a comprehensive picture of how relatedness affects the evolution of cooperation with continuous investments.

Others have proposed that living systems are characterized by the possession of a kind of information unique to them. This information, variously called semantic, symbolic, or coding information conveys meaning from senders to recipients, most commonly among genome and other cellular components, different cells, organisms, etc., enabling all biological functions. Unlike other kinds of information, it is only indirectly quantifiable and does not increase by copying. Here, the term system information is used to encompass the entire package of coding information enabling all organisms of a species to complete their life cycles through possession of its copy (Crkvenjakov and Heng 2021). System information grows in a nonreductive evolution only during speciation proper by the acquisition of novel functions by daughter species. Contemporary science agrees that species are units of evolution but has failed to recognize and parse the importance of phases of speciation and stasis for evolution. Confinement of system information change to speciation only explains for the first time why there are species and why their number increases nearly exponentially throughout evolution. More importantly, here we define that evolution as a process operating on a planetary scale, while chance based, is non-random mathematically since it obeys the Laws of Information which dictate the behavior of System information in organisms. Growth and persistence of system information on the non-degenerative portion of Tree of Life follow the law of conservation, which states that its growth is as parsimonious (minimal) as possible and the persistence of parental system information the maximal possible in each unit speciation step. This formulation is a restatement of Loewnstain's (1999) principle of information economy and our lock-in law (Crkvenjakov and Drmanac 2007). The principle holds that since, on chance assumption, the system information change cost is directly proportional to time, more costly pathways of achieving the same new functional goal will be, almost without exception, competed out by the less costly ones. As a corollary of the conservation law, the speciation law states that speciation follows the most economical way of growth of system information while conserving the existing one, which is horizontal information transfer by molecular sex (uptake of exogenous nucleic acid into the progeny genome) by exchange among two parents from maximally possible divergent lineages. The speciation law dictates that molecular sex mode be used since it is the most parsimonious one. The molecular sex cost in information bits is zero to the recipient, which is not the case with the generally accepted mode of vertical accumulation of information bits in a population gene pool within a lineage.

We report the analysis of activation by corticosteroids and progesterone of full-length mineralocorticoid receptor (MR) from elephant shark, a cartilaginous fish belonging to the oldest group of jawed vertebrates. Based on their measured activities, aldosterone, cortisol, 11-deoxycorticosterone, corticosterone, 11-deoxcortisol, progesterone and 19-norprogesterone are potential physiological mineralocorticoids. However, aldosterone, the physiological mineralocorticoid in humans and other terrestrial vertebrates, is not found in cartilaginous or ray-finned fishes. Because progesterone is a precursor for corticosteroids that activate elephant shark MR, we propose that progesterone was an ancestral ligand for elephant shark MR. Although progesterone activates ray-finned fish MRs, progesterone does not activate human, amphibian or alligator MRs, suggesting that during the transition to terrestrial vertebrates, progesterone lost the ability to activate the MR. Comparison of RNA-sequence analysis of elephant shark MR with that of human MR suggests that MR expression in the human brain, heart, ovary, testis and other non-epithelial tissues evolved in cartilaginous fishes. Together, these data suggest that progesterone-activated MR may have unappreciated functions in elephant shark ovary and testis.

This research presents a solution to the problem of planning the optimum area for economic crops by developed mathematical models and developed an algorithm to solve the problem of planning the optimum area by considered economic value for the maximize profit of farmers. The data were collected from farmers in 8 provinces in the northeastern region of Thailand. The 3 economic crops studied were rice, cassava and sugarcane. The solving problem methods were 1) Created mathematical models and solved the problems with Lingo V.11. 2) Improved Differential Evolution algorithms (I-DE) to solve the problems, which had 3 local search methods included (Swap, Cyclic Move and K-variable moves). The results of this study showed that in the small and medium problems instances, Lingo V.11 and DE provided equal profit outcome but DE was faster but in the large size of test instances DE generated better solution than that of Lingo v.11 when Lingo simulation time is set to 250 hours and DE simulation time has set to maximum 21.82 minutes. 2) Comparing DE and I-DE , I-DE outperforms DE in finding the better solution for all size of test instances (small, medium and large).

That form and function relates, is the maxim to anatomy and physiology. Yet form-function relations can be difficult to establish. Human subjects with excessive trabeculated myocardium in the left ventricle, for example, are diagnosed with non-compaction cardiomyopathy, but the extent of trabeculations may be without relation to ejection fraction. Rather than rejecting a relation between form and function, we may ask whether the salient function is assessed; is there a relation to electrical propagation, mean arterial blood pressure, propensity to form blood clots, or all? And how should extent of trabeculated muscle be assessed? While reviewing literature on trabeculated muscle, we applied Tinbergen’s four types of causation - how does it work, why does it work, how is it made, and why did it evolve - to better parse what is meant by form and function. The paper is structured around cases that highlight advantages and pitfalls of applying Tinbergen’s questions. It further uses the evolution of lunglessness in amphibians to argue lung reduction can impact on chamber septation, and it considers the evolution of an arterial outflow in fishes to argue that reductions in energy consumption may drive structural changes with little consequences to function. Concerning trabeculations, we argue they relate to pump function in the embryo in the couple of weeks before the onset of coronary circulation. In fetal and postnatal stages, a spectrum of trabeculated-to-compact myocardium makes no difference to cardiac function and in this period form and function may appear unrelated.

Water splitting technology is an efficient approach to generate hydrogen (H2) energy, which can well address the problems of environmental deterioration and energy shortage, as well as establishment of a clean and sustainable hydrogen economy powered by renewable energy sources due to the green reaction of H2 with O2. While the efficiency of H2 production by water splitting technology is intimately related with the reactions on electrode. Nowadays, the efficient electrocatalysts in water splitting reactions are the precious metal-based materials, i.e., Pt/C, RuO2 and IrO2. Ni (Co, Fe)-based layered double hydroxides (LDH) 2D materials are the typical non-precious metal-based materials in water splitting with advantages of low cost, excellent electrocatalytic performance and simple preparation methods, which exhibits a great potential for the substitution for precious metal-based materials. This review summarizes the recent progress of Ni (Co, Fe)-based LDH 2D materials for water splitting, which mainly focuses on discussing and analyzing the different strategies to modify LDH materials towards high electrocatalytic performance. We also discuss the recent achievements including their electronic structure, electrocatalytic performance, catalytic center, preparation process and catalytic mechanism. Furthermore, the characterization progress in revealing electronic structure and catalytic mechanism of LDH is highlighted in this review. Finally, we put forward some future perspectives related to design and explore advanced LDH catalysts in water splitting.

Analysis of Fatigue Strain, Fatigue Modulus and Fatigue Damage for the modeling of concrete plays a vital role in the evolution material behaviour which is heterogeneous and anisotropic in nature. In this paper, the Level-S nonlinear fatigue strain curve, fatigue modulus curve, residual strain curve of concrete in compression, tension, flexure and torsional fatigue loading were proposed using strain life approach. The parameters such as physical meaning, the ranges, and the impact on the shape of the curve were discussed. Then, the evolution model of fatigue modulus was established based on the fatigue strain evolution model, fatigue modulus evaluation model, residual strain evaluation model, secondary strain evaluation model. The hypothesis of fatigue modulus is inversely related with the fatigue strain amplitude. The fatigue evolution of concrete damages the bond between material grains, changed the orientation of structure of molecules and affects the elastic properties resulting in the reduction of material stiffness and modulus by utilizing strain life analysis, regarding stiffness degradation and inelastic deformation by formation of microcracking, macro cracking, cracking which is heterogeneous and anisotropic in nature . This paper presents the Fatigue Strain Life Model and analyses of fatigue strain, fatigue modulus and damage parameters of concrete which is capable of predicting stiffness degradation, inelastic deformation, strength reduction under fatigue loading. Hence, the obtainable results were compared with experimental results for the validation of the proposed model.

Nearly 50 years ago, Francis Crick propounded the frozen accident scenario for the evolution of the genetic code along with the hypothesis that the early translation system consisted primarily of RNA. Under the frozen accident perspective, the code is universal among modern life forms because any change in codon assignment would be highly deleterious. The frozen accident can be considered the default theory of code evolution because it does not imply any specific interactions between amino acids and the cognate codons or anticodons, or any particular properties of the code. The subsequent 49 years of code studies have elucidated notable features of the standard code, such as high robustness to errors, but failed to develop a compelling explanation for codon assignments. In particular, stereochemical affinity between amino acids and the cognate codons or anticodons does not seem to account for the origin and evolution of the code. Here I expand Crick’s hypothesis on RNA-only translation system by presenting evidence that this early translation already attained high fidelity that allowed protein evolution. I outline an experimentally testable scenario for the evolution of the code that combines a distinct version of the stereochemical hypothesis, in which amino acids are recognized via unique sites in the tertiary structure of proto-tRNAs, rather than by anticodons, expansion of the code via proto-tRNA duplication and the frozen accident.

Synthesizing evolution in the post-Darwinan era has been a very challenging endeavor, both because of the great number of perspectives regarding the same natural phenomena and because of the growing technology involving mapping the origin of novelties and selection of biological variation that surpass Darwin’s original proposal of evolution by means of natural selection. Since 1859 a lot has changed, and many have presented new perspectives on evolution; either dismissing, correcting or incorporating Darwin’s ideas. This review aims to approach these different theories focusing on virus host interactions and descriptions of host-switching events in 3 different viral lineages, as well as their implications on the understanding of host-switching phenomena itself.

Translation of the genetic code into proteins is the main process across all life and ribosomes are ancient cellular machines uniquely enabling this information transformation. We provide a brief overview of the recent advances in linking the ribosomal structure and evolution. Based on these insights into ribosomal organisation across time, we propose that early replication and protein biosynthesis functions were inseparable and in fact were performed by the same ancient RNA molecule, the riboreplisome. Riboreplisome hypothesis helps to address issues of non-Darwinian evolution and complicated starting point that are characteristic to the RNA world, protein world and RNA:protein mixed co-development theories. We suggest that the riboreplisome is the missing link and a molecular machine connecting chemical and biological evolution paths, by being capable of basic genetic and feature selection functions in a cell- or cell-free setting. The riboreplisome hypothesis allows ease of sequential, genetically uninterrupted emergence and sophistication of the genetic code and its decoding machinery, and provides plausible explanations to the origins of the three main RNA types involved in the decoding: the ribosomal, transfer and messenger RNA. Furthermore, riboreplisome can help explaining the co-evolution of aminoacylation machinery, the driving force behind selective gene transcription and expression, and the cell-like compartmentalisation. While we may never find the original riboreplisome again, we might continue to discover different molecular remnants of its prior existence across the existing biological RNA, which, once identified or resurrected, can be useful in synthetic biology applications.

Supervised machine learning (SML) is a powerful method for predicting a small number of well-defined output groups (e.g., potential buyers of a certain product) by taking as input a large number of known well-defined measurements (e.g., past purchases, income, ethnicity, gender, credit record, age, favorite color, favorite chewing gum). SML is predicated upon the existence of a training dataset in which the correspondence between the input and output is known to be true. SML has had enormous success in the world of commerce, and this success may have prompted a few scientists to employ it in the study of molecular and genome evolution. Here, we list the properties of SML that make it an unsuitable tool in certain evolutionary studies. In particular, we argue that SML cannot be used in an evolutionary exploratory context for the simple reason that training datasets that are known to be a priori true do not exist. As a case study, we use an SML study in which it was concluded that most human genomes evolve by positive selection through soft selective sweeps (Schrider and Kern 2017). We show that in the absence of legitimate training datasets, Schrider and Kern (2017) used (1) simulations that employ many manipulatable variables and (2) a system of cherry-picking data that would put to shame most modern evangelical exegeses of the Bible. These two factors, in addition to the lack of methodological detail and negative controls, lead us to conclude that all evolutionary inferences derived from so-called SML algorithms (e.g., S-HIC) should be taken with a huge shovel of salt.

The ability to perceive and respond to light stimuli is fundamental not only for spatial vision, but also to many other light mediated interactions with the environment. In animals, light perception is performed by specific cells known as photoreceptors and, at molecular level, by a group of GPCRs known as Opsins. Sea urchin larvae possess a group of photoreceptor cells (PRCs), deploying a Go-Opsin (Opsin3.2), which have been shown to share transcription factors and morphology with PRCs of the ciliary type, contributing to raising new questions on how this sea urchin larva PRC is specified and whether it shares a common ancestor with ciliary PRCs or it evolved independently through convergent evolution. To answer these questions, we combined immunohistochemistry and fluorescent in situ hybridization to investigate how the Opsin3.2 PRCs develop in the sea urchin Strogylocentrotus purpuratus larva. Subsequently, we applied single cell transcriptomics to investigate the molecular signature of the Sp-Opsin3.2 cells, and show that they deploy an ancient regulatory program responsible for photoreceptors specification. Finally, we also discuss the possible functions of the Opsin3.2 cells based on their molecular fingerprint, and we suggest that they are involved in a variety of signaling pathways, including those entailing the thyrotropin-releasing hormone.

Based on a new model of a possible origin of life, we establish an efficient and stable system undergoing structural reproduction, self-optimization and molecular evolution. This system is being formed under realistic conditions by the interaction of two cyclic processes, one of which offering vesicles as the structural environment, the other supplying peptides from a variety of amino acids as versatile building blocks. We demonstrate that structures growing in a combination of both cycles have the potential to support their own existence, to undergo chemical and structural evolution and to develop unpredicted functional properties. The key mechanism is the mutual stabilization of the peptides by the vesicles and of the vesicles by the peptides together with a constant production and selection of both. The development of the proposed system over time not only would represent one of the principles of life, but could also be a model for the formation of self-evolving structures ultimately leading to the first living cell. The experiment yields clear evidence on a vesicle-induced accumulation of membrane-interacting peptide which could be identified by liquid chromatography combined with high-resolution mass spectroscopy. We found that the selected peptide has an immediate effect on the vesicles, leading to i) reduced vesicle size, ii) increased vesicle membrane permeability, and iii) improved thermal vesicle stability.

Land plants have undergone their great diversification and evolution in the past 400 million years. Although appearing complex and hard to grasp, the evolution of plants centers around an invariable core development process, SRC (Sexual Reproductive Cycle). Various modifications have been added sequentially to this core process, and thus creating various novel organs and distinguishing their bearers one from another. Reproductive organs of all land plants, including sporangium, megasporangium, metamegasporangium (= ovule), and various metamegasporangium complexes, are derived from terminal sporangia in the earliest land plants. Throughout the million-year-long evolution, plants sequentially recruit associating accessories to protect their vulnerable core parts (spore and gamete). The occurrence of every single of these novelties is a stair marking land plant reproduction evolution and leads to enhanced offspring development conditioning (ODC).

Ruminants perhaps appeared about 50 million years ago (Ma). Five ruminant families had been extinct and about 200 species in 6 ruminant families are living today. The first ruminant family probably was small omnivore without functional ruminal microbiota to digest fiber. Subsequently, other ruminant families evolved around 18-23 Ma along with woodlands and grasslands. Probably, ruminants started to consume selective and highly nutritious plant leaves and grasses similar to concentrates. By 5-11 Ma, grasslands expanded and some ruminants used more grass in their diets with comparatively low nutritive values and high fibers. Historically, humans have domesticated 9 ruminant species that are mostly utilizer of low quality forages for human benefits. Thus, the non-functional rumen microbiota to predominantly concentrate fermenting microbiota, followed by predominantly fiber digesting microbiota had evolved for mutual complementary benefits of holobiont over the million years. The core microbiome of ruminant species seems the resultant of hologenome interaction in an evolutionary unit. The inertia and resilience properties of ruminal ecosystem seem to be due to this core microbiota, which makes the ecosystem most stable in response to perturbations because this core microbiota has evolutionary advantages with logically more generalists (i.e., wide metabolic versatile and redundancy). Also, a part of the ruminal microbiome shows highly plasticity, which is likely useful for evolutionary adaptability of holobiont. This review discusses ecological characteristics of ruminal microbial community in evolutionary perspectives. The updated understanding of ecological traits of ruminal microbiome would be helpful to better modulate the ruminal fermentation favorably for human benefits.

We provide a biochronology of Jurassic planktonic foramininfera, using first order linkage to ammonite and nannofossil stratigraphy and geochronology. This enigmatic and understudied group of microfossils occurred from middle Toarcian through Tithonian time, from ~180 to ~143 Ma; its origin is unknown. There are three genera: Globuligerina, Conoglobigerina and Petaloglobigerina. The genus Globuligerina, with a smooth to pustulose test surface texture appeared in Toarcian (late Early Jurassic) and Conoglobigerina, with a rough reticulate test surface texture in Oxfordian (early Late Jurassic) time. The genus Petaloglobigerina, with a petaloid last whorl and one or more twisted and claviform chambers evolved in early Kimmeridgian time from Globuligerina balakhmatovae. We recognize stratigraphic events from eleven species across four evolutionary lineages, calibrated to Geologic Time Scale 2020. A dramatic faunal change over, which is not well documented led to the survival of only one taxon, most likely Gobuligerina oxfordiana in the Tithonian. During the Berriasian several new taxa appeared.

Microbes have evolved many fascinating and complex ways of interacting with conspecifics. Perhaps one of the most interesting is aggregative multicellularity, wherein independent cells come together and adhere to one another in order to form a larger entity. The fundamental benefits of active aggregation into multicellular groups generally remain unclear, and there are many open questions about what selective pressures led to the evolution of this behavior in various eukaryotic and prokaryotic taxa, most notably the dictyostelids and the myxobacteria. Aggregative multicellularity can be partitioned into three main phases: coming together, staying together as a group, and disaggregation. Different selective pressures may have led to adaptations unique to each phase. While aggregative microbial systems generally form elevated multicellular structures such as fruiting bodies, these can vary in complexity and morphology even among closely related species. What evolutionary forces shaped such morphological diversification remains unknown. Strains that are not genetically identical can coaggregate, which can impact group-level function either positively through functional synergy or negatively through harmful exploitation. Such chimerism within aggregates is likely to have played important roles in shaping the evolution of microbial multicellularity. Much further research is needed into the evolutionary forces and processes leading to and shaping the many forms of microbial aggregation.

Bioluminescence – i.e., the emission of visible light by living organisms - is defined as a biochemical reaction involving, at least, a luciferin substrate, an oxygen derivative, and a specialised luciferase enzyme. In some cases, the enzyme and the substrate are durably associated and form a photoprotein. While this terminology is educatively useful to explain bioluminescence, it gives a false idea that all luminous organisms are using identical or homologous molecular tools to achieve light emission. As usually observed in biology, reality is more complex. To date, 11 different luciferins have indeed been discovered, and several non-homologous luciferases lato sensu have been identified which, all together, confirms that bioluminescence emerged independently multiple times during the evolution of living organisms. While some phylogenetically related organisms may use non-homologous luciferases (e.g., at least four convergent luciferases are found in Pancrustacea), it has also been observed that phylogenetically distant organisms may use homologous luciferases (e.g., parallel evolution observed in some cnidarians, tunicates and echinoderms that are sharing a homologous luciferase-based system). The evolution of luciferases then appears puzzling. The present review takes stock of the diversity of known “bioluminescent proteins”, their evolution and potential evolutionary origins. A total of 134 luciferase and photoprotein sequences have been investigated (from 75 species and 11 phyla), and our analyses identified 12 distinct types – defined as a group of homologous bioluminescent proteins. The literature review indicated that genes coding for luciferases and photoproteins have potentially emerged as new genes or have been co-opted from ancestral non-luciferase/photoprotein genes. In this latter case, the homologous gene’s co-options may occur independently in phylogenetically distant organisms.

There are no theorems (proven theories) in the biological sciences. We propose that the 3 31 nt minihelix tRNA evolution theorem be universally accepted as one. The 3 31 nt minihelix theorem completely describes evolution of type I and type II tRNAs from ordered precursors (RNA repeats and inverted repeats). Despite diversification of tRNAome sequences, statistical tests overwhelmingly support the theorem. Furthermore, the theorem relates the dominant pathway for the origin of life on Earth, specifically, how tRNAomes and the genetic code may have coevolved. Alternate models for tRNA evolution (i.e., 2 minihelix, convergent and accretion models) are falsified. In the context of the pre-life world, tRNA was a molecule that via mutation could modify anticodon sequences and teach itself to code. We relate the clearest history to date of the chemical evolution of life on Earth. From analysis of tRNA evolution, ribozyme-mediated RNA ligation was a primary driving force in evolution of complexity during the pre-life to life transition on Earth.

Eyes are quintessential complex traits and our understanding of their evolution guides models of trait evolution in general. A long-standing account of eye evolution argues natural selection favors morphological variations that allow increased functionality for sensing light (Darwin 1859; v. Salvini-Plawen and Mayr 1977; Nilsson and Pelger 1994; Nilsson 2013). While certainly true in part, this focus on visual performance does not entirely explain why diffuse photosensitivity persists even after eyes evolve, or why eyes evolved many times, each time using similar building blocks. Here we briefly review a vast literature indicating most genetic components of eyes historically responded to stress caused directly by light, including UV damage of DNA, oxidative stress, and production of aldehydes. We propose light-induced stress had a direct and prominent role in the evolution of eyes by bringing together genes to repair and prevent damage from light-stress, both before and during the evolution of eyes themselves. Stress-repair and stress-prevention genes were perhaps originally deployed as plastic responses to light and/or as beneficial mutations genetically driving expression where light was prominent. These stress-response genes sense, shield, and refract light but only as reactions to ongoing light stress. Once under regulatory-genetic control, they could be expressed before light stress appeared, evolve as a module, and be influenced by natural selection to increase functionality for sensing light, ultimately leading to complex eyes and behaviors. Recognizing the potentially prominent role of stress in eye evolution invites discussions of plasticity and assimilation and provides a hypothesis for why similar genes are repeatedly used in convergent eyes. Broadening the drivers of eye evolution encourages consideration of multi-faceted mechanisms of plasticity/assimilation and mutation/selection for complex novelties and innovations in general.

Horseshoe crabs represent the most ancestral chelicerate lineage characterized by marine ecology and the possession of lateral compound eyes. While considered living fossils, recent studies reported an unusual number of Pax6 transcription factor genes in the Atlantic horseshoe crab Limulus polyphemus. Pax genes encode a family of ancient metazoan transcription factors, which comprise seven subfamilies. Among these, the members of the Pax6 subfamily confer critical functions in the development of the head, the visual system, and further body plan components. Arthropods are characterized by two Pax6 subfamily homologs that were discovered in Drosophila and named eyeless (ey) and twin of eyeless (toy). However, whole genome sequence searches uncovered three homologs of ey and two homologs of toy in L. polyphemus. These numbers are explained by the occurrence of three whole genome duplications (WGD) in the lineage to the last common ancestor of L. polyphemus and its closely related three additional members of the extant horseshoe crab species cluster. Here we report comparative sequence evidence for the functional conservation of the five L. polyphemus Pax6 transcription factor homologs. Our analyses reveal that all paralogs are conserved in the approximately 135 million-year-old horseshoe crab species cluster and that they evolve under strong purifying selection. These findings identify subfunctionalization as the likeliest post-WGD outcome for the five Pax6 homologs. While awaiting confirmation by gene expression studies, this scenario would reconcile the discrepancy between the WGD-expanded gene repertoires and phenotypic stasis in the horseshoe crabs.

I propose a dynamic evolution hypothesis regarding the evolution of organisms by incorporating both diminished fitness returns and mutation rate tuning during adaptation to a constant environment. Basically, accumulating evidence from life history studies conducted over the past 70 years suggests that the evolution of individual fitness is subject to ecological constraints, leading to the evolutionary existence of an upper limit of individual fitness (ULIF). Given the existence of the ULIF, organismal evolution, which might initially have relatively great fitness returns through primarily Darwinian evolution, will eventually be subject to diminished fitness returns towards zero. With the diminished fitness return, Darwinian selection strength may eventually become smaller than the power of random genetic drift, leading to the occurrence of neutral evolution at both phenotypic and molecular levels. Meanwhile, mutation rates may change from an initial increase, due to the relatively strong fitness return, to subsequent decreases, due to both the diminished fitness return of beneficial mutations and the cost of deleterious mutations. The diminished fitness returns with subsequently reduced mutation rates are two potential evolution barriers leading to eventual evolutionary stasis. These findings provide important insights for understanding the conditions for the occurrences of different evolutionary patterns. Darwinian evolution theory, neutral evolution theory and punctuated equilibrium theory can be unified in the context of the dynamic evolution hypothesis formulated in this study.

Since matter, energy and information are the three major components of the world, is there an interaction between information and matter? In the present work, the coevolution of human language and brain is taken as a case of interaction between information and brain. Some evidence that may show interactions between human language and brain revealed by previous researches is summarized in this paper, such as the language areas in the cerebral cortex of the modern human brain, the evolution of human language and brain in human history, and the genetic basis for the evolution of language. Based on the evidence, a dynamic model is developed to investigate the possible mechanism of coevolution of human language and brain. In the model, human language development and brain development reinforce each other: the developmental level of language can be promoted by advances in brain function due to language-related gene mutations, in turn, whether such mutations are selected positively can be influenced by the current developmental level of language. The coevolution of human language and brain can be taken as a case of interaction between information and matter.

The success of many viruses depends upon cooperative interactions between viral genomes. For example, viruses that coinfect the same cell can share essential gene products, such as replicase, the enzyme that replicates the viral genome. However, when cooperation occurs, there is the potential for ‘cheats’ to exploit that cooperation. We suggest that: (1) the biology of viruses makes viral cooperation particularly susceptible to cheating; (2) cheats are common across a wide range of viruses, including viral entities that are already well studied, such as defective interfering genomes, and satellite viruses. Consequently, evolutionary theory developed to explain cheating offers a conceptual framework for understanding and manipulating viral dynamics. At the same time, viruses offer unique opportunities to study how cheats evolve, because cheating is relatively common in viruses, compared with taxa where cooperation is more usually studied, such as animals.

We classify all the topologically non-equivalent phase portraits of the quadratic polynomial differential system dx/dt = (1-2x)(y-x), dy/dt =y (2-g y-(5g-4)x/(g-1)), in the Poincaré disc for all the values of the parameter g in R\{1}. The differential system dx/dt = y-x, dy/dt =y (2-g y-(5g-4)x/(g-1))/(1-2x), when the parameter g in (1,2] models the structure equations of a static star in general relativity in the case of the existence of a homologous family of solutions, being x = m(r)/r where m(r)>= 0 is the mass inside the sphere of radius r of the star, y = 4pi r^2 rho where rho is the density of the star, and t = ln (r/R) where R is the radius of the star. We classify the possible values of m(r)/r and 4pi r^2 rho when r-->0.

Evolutionary ecologists seek to understand how phenotypic evolution relates to population level traits. To document that, we quantified functional traits (escape strategy, sprint speed and predatory performance) and population density across 10 lizard species representing the acquisition of burrowing snake-like morphs (BSLM), from Brazil. We used phylogenetic mixed models to test if: a) morph and substrate affects lizards’ flight strategy and speed, b) BSLM species get more access to different potential prey types than lacertoid ones, when in syntopy, and d) morph is correlated with population abundance and habitat use in a way expected from the output of the previous experiments. We found that BSLM rigidly relied on burrowing as flight strategy, while syntopic lacertoid species changed their strategy according to the substrate. Also, sand has opposite effects on sprint speed depending on morph, making lacertoids run slower and BSLM faster. Despite BSLM were overall slower than lacertoids, they were as good hunters of challengingly fast prey, and better hunters of underground prey. Further, in the sandy habitats where these morphs are syntopic, prey is most available at superficial leaf litter under vegetation, although there is a large stock of underground prey, under the vegetation, too. These results support our observed higher importance of sand for BSLM’s populations and the higher importance of vegetation for lacertoids’ population density. Finally, although BSLM species reached the highest populational densities among the studied species, a systematic effect of morphological evolution on abundance remains elusive.

The stellar winds of the central stars of planetary nebulae play an essential role in planetary nebulae shaping. In the interacting stellar winds model, the fast stellar wind injects energy and momentum which are transfered to the nebular envelope through an X-ray-emitting hot bubble. Together with other physical processes, such as the ionization of the nebular envelope, the asymmetrical mass-loss in the AGB, and the action of collimated outflows and magnetic fields, the presurized hot gas determines the expansion and evolution of planetary nebulae. \emph{Chandra} and \emph{XMM-Newton} have provided us with detailed information of this hot gas. Here in this talk I will review our current understanding of the effects of the fast stellar wind in the shaping and evolution of planetary nebulae and give some hints of the promissing future of this research.

Cancers have been interpreted either as somatic evolution of cheater cells that escape replication regulation or alternatively as non-healing wounds. Both the interpretations have substantial support as well as glaring anomalies but the two have not been put together to make a coherent synthesis. We argue here that mechanisms and pathways to escape the normal regulation of cell proliferation do not need to evolve de novo. Mechanisms to override the normal regulation have already evolved for wound healing and tissue regeneration. Almost all of the hallmarks of cancer are also seen in the wound healing process. This suggests that cancer develops not by any de novo gain of function but by exaptation of pre-evolved wound healing functions. Somatic evolution that makes the wound healing triggers constitutive is not mutation limited but selection limited and the selective forces are dependent on the tissue microenvironment. Some mechanisms for such selection have been suggested. Many more need to be investigated. A series of mechanisms have evolved to minimize the risk of cancers which may fail in an altered lifestyle context. We support our synthesis with multiple lines of evidence and also make differential testable predictions. This evolutionary perspective suggests novel lines of research and also has translatable implications for cancer prevention.

In 1984, Susumu Ohno hypothesized that the nylon-degrading enzyme NylB arose de novo via a frameshift mutation within a hypothetical precursor protein (PR.C). However, Ohno never tested his hypothesis or provided supporting biological evidence. For decades, Ohno’s famous frame-shift hypothesis has been uncritically accepted as the correct explanation for the origin of NylB and has been used to illustrate how simple it is for a totally new enzyme to arise spontaneously. In this paper we test Ohno’s hypothesis in light of data not available in 1984. We searched multiple protein databases and found that the NylB protein is widely occurring, has thousands of homologs, and is found in diverse organisms and diverse habitats. Conserved domain searches showed that the NylB sequence is homologous to beta lactamases - a family of highly conserved enzymes. However, our searches showed that there is no evidence for the existence of Ohno’s hypothetical PR.C protein, nor any credible homolog. Our results effectively falsify Ohno's frameshift hypothesis. We extended this analysis to other nylonases and found all the nylonases we examined had large numbers of homologs throughout the biosphere. This falsifies the long-held assumption that all nylonases evolved after the invention of nylon in 1935.

Tularemia is a severe infectious disease caused by the Gram-negative bacteria Francisella tularensis. F. tularensis is currently divided into three subspecies, holarctica, tularensis and mediasiatica which differ in their virulence and geographic distribution. Subspecies mediasiatica is the least studied because of its very low documented virulence for humans and limited geographic distribution. It was discovered in sparsely populated regions of Central Asia. Since 2011, a new subsp. mediasiatica lineage was identified in Altai (Russia). In 2021, we isolated one subsp. mediasiatica strain in Krasnoyarsk Territory. In spite of its geographic origin, 500 km east from Altai, this strain belongs to the Altai lineage and contributes surprisingly little genetic diversity to previous knowledge. This improved knowledge of the phylogeography of subsp. mediasiatica led us to propose a scenario in which the two zoonotic lineages, holarctica and tularensis, independently emerged from the mediasiatica lineage in Siberia or Central Asia, and make predictions which will allow to challenge this hypothesis

Scientific theories on the functioning and dysfunction of the human brain require a good understanding of both its development — before and after birth, and through maturation to adulthood — and its evolution from the ancestral primate brain. Adopting a complex-systems approach, here we propose that the apparent uniqueness of humans’ cognitive capacities might best be understood as emerging from multiple nested “virtuous cycles.” In particular, we propose that the intimate link that exists between oxygen metabolic loops, cortical expansion, and ultimately cognitive and social demands is a key driver of genetic developmental programs for the human brain. Overall, our proposed evolutionary model makes explicit mechanistic links between metabolism, molecular and cellular brain heterogeneity, and behaviour that may in time provide a clearer understanding of brain developmental trajectories and their disorders.

Bees (Apoidea), the largest and most crucial radiation of pollinators, play a vital role in ecosystem balance. Transposons are widely distributed in nature and are important drivers of species diversity. However, transposons are rarely reported in important pollinators such as bees. Here, we surveyed 37 genomes in Apoidea, annotated the pogo and Tc1/mariner transposons in the genome of each species and performed a phylogenetic analysis to determine their overall distribution. The pogo and Tc1/mariner families showed high diversity and low abundance in the 37 species, and their proportion was significantly higher in solitary bees than in social bees. DD34D/mariner was found to be distributed in almost all species and was found in Apis mellifera, Apis mellifera carnica, Apis mellifera caucasica and Apis mellifera mellifera and Euglossa dilemma may still be active. Using horizontal transfer analysis, we found that DD30D/Tigger, DD33D/Tigger and DD34D/mariner may have experienced horizontal transfer events. The current study displayed the evolution profiles (including diversity, activity, and abundance) of the pogo and Tc1/mariner transposons across 37 species of Apoidea. Our data revealed their contributions to the genomic variations across these species and facilitated in understanding of the genome evolution of this lineage.

Biological technologies are fundamentally unlike any other because biology evolves. Bioengineering therefore requires novel design methodologies with evolution at their core. Knowledge about evolution is currently applied to the design of biosystems ad hoc. Unless we have a unified engineering theory of evolution, we will neither be able to meet evolution’s potential as a design tool, nor understand or limit its unintended consequences on our designs. Our concept of the evotype offers a conceptual framework for engineering the evolutionary potential of biosystems. We show how a biosystem’s evolutionary properties might be rationally designed by engineering aspects of genetic variation, designed function, and natural selection. This idea could apply to all biosystems – from individual proteins to communities of whole-cells or even entire ecosystems – whether the goal is to direct evolution in the design process, or to limit its impacts during application. These principles could even be used beyond the realm of bioengineering to design entirely synthetic evolving auto-adaptive technologies.

In the context of global warming and reduction in fresh water availability is presented a study of the evolution of dew, rain and evapotranspiration in the NW of Africa. The time periods are concerned with the years 2005-2020, using existing data, and years 2020-2100, using the low and high emissions representative concentration pathway scenarios RCP 2.6/8.5 from the Cordex database. A continuous decrease in rain precipitation is observed, on order of -14 mm/decade for the more credible scenario RCP 8.5. The amplitude is maximum on the coast and on the foothills of Atlas. A clear decrease in dew yields is also observed along a NW/SE axis, strongly correlated with a corresponding decrease in relative humidity (up to 7%). Chemical dew and rain data in the representative site of Mirleft correspond to the major cations Na+ > Ca2+ > Mg2+ > K+, similar to a local spring water. Concentrations in rain are about two times less than in dew water. Ionic concentrations are compatible with WHO standards. The seasonal variations of the ionic concentrations in dew and rain follow a volume dilution dependence. The expected diminution in dew and rain volumes according to the RCPs 2.6 and 8.5 should increase the dew and rain ionic concentrations in the future.

There is much concern about disruption of endocrine physiology regulated by steroid hormones in humans, other terrestrial vertebrates and fish by industrial chemicals, such as bisphenol A, and pesticides, such as DDT. These endocrine-disrupting chemicals influence steroid-mediated physiology in humans and other vertebrates by competing with steroids for receptor binding sites, disrupting diverse responses involved in reproduction, development and differentiation. Here I discuss that due to evolution of the progesterone receptor (PR) and mineralocorticoid receptor (MR) after ray-finned fish and terrestrial vertebrates diverged from a common ancestor, each receptor evolved to respond to different steroids in ray-finned fish and terrestrial vertebrates. In elephant shark, a cartilaginous fish, ancestral to ray-finned fish and terrestrial vertebrates, both progesterone and 17,20-beta-dihydroxy-progesterone activate the PR. During the evolution of ray-finned fish and terrestrial vertebrates, the PR in terrestrial vertebrates continued responding to progesterone and evolved to weakly respond to 17,20-beta-dihydroxy-progesterone. In contrast, the physiological progestin for the PR in zebrafish and other ray-finned fish is 17,20-beta-dihydroxy-progesterone, and ray-finned fish PR responds weakly to progesterone. The MR in fish and terrestrial vertebrates also diverged to have different responses to progesterone. Progesterone is a potent agonist for elephant shark MR, zebrafish MR and other fish MRs, in contrast to progesterone’s opposite activity as an antagonist for aldosterone, the physiological mineralocorticoid for human MR. These different physiological ligands for fish and terrestrial vertebrate PR and MR need to be considered in applying data for their disruption by chemicals in fish and terrestrial vertebrates to each other.

The current framework of evolutionary theory postulates that evolution relies on random mutations generating a diversity of phenotypes on which natural selection acts. This framework was established using a top-down approach as it originated from Darwinism, which is based on observations made on complex multicellular organisms, and then modified to fit a DNA-centric view. In this article, I argue that, based on a bottom-up approach starting from the physicochemical properties of nucleic and amino acid polymers, we should reject the facts that: i) natural selection plays a dominant role in evolution, and ii) the probability of mutations is independent of the generated phenotype. I will show that the adaptation of a phenotype to an environment does not correspond to organism fitness but rather corresponds to maintaining the genome stability and integrity. In a stable environment, the phenotype maintains the stability of its originating genome, and both (genome and phenotype) are reproduced identically. In an unstable environment (i.e., corresponding to variations in physicochemical parameters above a physiological range), the phenotype no longer maintains the stability of its originating genome but instead influences its variations. Indeed, environment- and cellular-dependent physicochemical parameters define the probability of mutations in terms of frequency, nature and location in a genome. Evolution is non-deterministic because it relies on probabilistic physicochemical rules, and evolution is driven by a bidirectional interplay between genome and phenotype, the phenotype ensuring the stability of the genotype in a cellular and environment physicochemical parameter-depending manner.

Peptidases of the papain family play a key role in protein degradation, regulated proteolysis, and the host-pathogen arms race. Although the papain family has been the subject of many studies, knowledge about its diversity, origin, and evolution in Eukaryota, Bacteria, and Archaea is limited; thus, we aimed to answer these long-standing questions. We traced the origin and expansion of the papain family through phylogenomic analysis, using sequence data from numerous prokaryotic and eukaryotic proteomes, transcriptomes, and genomes. We identified the full complement of the papain family in all prokaryotic and eukaryotic lineages. Analysis of the papain family provided strong evidence for its early diversification in the ancestor of eukaryotes. We found that the papain family has undergone complex and dynamic evolution through numerous gene duplications, which produced eight eukaryotic ancestral paralogous C1A lineages during eukaryogenesis. Different evolutionary forces operated on C1A peptidases, including gene duplication, horizontal gene transfer, and gene loss. This study challenges the current understanding of the origin and evolution of the papain family and provides valuable insights into their early diversification. The findings of this comprehensive study provide guidelines for future structural and functional studies of the papain family.

Intrinsic disorder accounts for the flexibility of protein loops, molecular building blocks that are largely responsible for the processes and molecular functions of the living world. While loops likely represent early structural forms that served as intermediates in the emergence of protein structural domains, their origin and evolution remains poorly understood. Here, we conduct a phylogenomic survey of disorder in loop prototypes sourced from the ArchDB classification. Tracing prototypes associated with protein fold families along an evolutionary chronology revealed ancient prototypes tended to be more disordered than their derived counterparts, with ordered prototypes developing later in evolution. This highlights the central evolutionary role of disorder and flexibility. While mean disorder increased with time, a minority of ordered prototypes exist that emerged early in evolutionary history, possibly driven by the need to preserve specific molecular functions. We also revealed percolation of evolutionary constraints from higher to lower levels of organization. Percolation resulted in trade-offs between flexibility and rigidity that impacted prototype structure and geometry. Our findings provide a deep evolutionary view of the link between structure, disorder, flexibility and function, as well as insights into the evolutionary role of intrinsic disorder in loops and their contribution to protein structure and function.

The probability of the evolution of a character depends on two factors: the probability of moving from one character state to another character state and the probability of the new character state fixation. More the evolution of a character is probable more convergent evolution will be witnessed, consequently, convergent evolution could mean that the convergent character evolution result as a combination of these two factors. We investigate this phenomenon by studying the convergent evolution of biochemical functions. We use for the investigation the case of β-lactamases. β-lactamases hydrolyzes β-lactams which are antimicrobials able to block the DD-peptidases involved in bacterial cell wall synthesis. β-lactamase activity is present in two different superfamilies: the metallo-β-lactamase and the serine β-lactamase superfamily. The mechanism used to hydrolyze the β-lactam is different for the two superfamilies. We named this kind of evolution an allo-convergent evolution. We further show that the β-lactamase activity evolved several times within each superfamily, a convergent evolution type that we named iso-convergent evolution. Both types of convergent evolution can be explained by the two evolutionary mechanisms discussed above. The probability of moving from one state to another is explaining the promiscuous β-lactamase activity present in the ancestral sequences of each superfamily, while the probability of fixation is explained in part, by positive selection as the organisms having β-lactamase activity allows them to resist to organism secreting β-lactams. Indeed a mutation increasing the β-lactamases activity will be selected as the organisms having this activity will have an advantage over the others.

In recent years, the number of mole species for which the species status has been confirmed using genetic methods has been continuously increasing. Unfortunately, cytogenetic analysis is not available for all species. Here, for the first time, a GTG-banded karyotype of the small-toothed mole from Vietnam, Euroscaptor parvidens, a representative of the eastern clade of the genus Euroscaptor, was described. Through comparative analysis of available Euroscaptor (E. parvidens, E. klossi, and E. malayana) and Oreoscaptor (O.mizura) karyotypes we find cytogenetic signatures. Zoo-FISH with sorted chromosomes of the Siberian mole Talpa altaica on chromosome sets of the small-toothed mole E. parvidens, the small Japanese mole M. imaizumii from the close genus Mogera and the Japanese shrew mole Urotrichus talpoides from the tribe Urotrichini made it possible to identify syntenic regions between species that diverged about 35 million years ago. The low rate of chromosomal changes within the species of the genus Talpa - T.altaica and T.europaea - and the high rate of karyotypic reshuffling within the Asian genera of the tribe were confirmed. The pericentric inversions on four pairs of autosomes are shared between the closely related genera Euroscaptor, Oreoscaptor, and Mogera, while many more apomorphic rearrangements have occurred in each lineage additionally. The highest rate of chromosomal changes was recorded in the lineage of the small-toothed mole.

Wikipedia, as "social machine", is a privileged place to observe the collective construction of concepts without central control. Based on Dahlberg's theory of concept, and anchored in the pragmatism of Hjørland - in which the concepts are socially negotiated meanings - the evolution of the concept of Semantic Web (SW) was analyzed in the English version of Wikipedia. An exploratory, descriptive and qualitative study was designed and we identified 26 different definitions (between 7-12-2001 and 12/31/2017) of which 8 are of particular relevance for their duration, with the latter being the two recorded at the end of the analyzed period. According to them, SW: "is a extension of the web"and "is a Web of Data"; the latter, used as a complementary definition, links to Berners-Lee's publications. In Wikipedia, the evolution of the SW concept appears to be based on the search for the use of non-technical vocabulary and the control of authority carried out by the debate. As a space for collective bargaining of meanings, the Wikipedia study may bring relevant contributions to a community's understanding of a particular concept and how it evolves over time.

Two welcome extensions of evolutionary thinking have come to prominence over the last thirty years: the so-called “extended evolutionary synthesis” (EES) and debate about biological kinds and individuals. These two agendas have, however, remained orthogonal to one another. The EES has mostly restricted itself to widening the explanations of adaptation offered by the preceding “modern evolutionary synthesis” by including additional mechanisms of inheritance and variation; while discussion of biological kinds has turned toward philosophical questions of essential vs. contingent properties of life forms and realist vs. epistemological approaches to categorization and classification. Here we attempt to broaden the explanatory scope of evolutionary theory by linking these two agendas. We expand on the mechanistic orientation of the EES, using new understandings of networked systems of components in order to engage the distinct intellectual challenge of the origination of historical kinds. With this phrase we designate a subset of natural kinds that acquires, through evolutionary processes, a quasi-independent lineage-history. Such kinds emerge in both biology and culture, and we enlarge the limited number of historical kinds that have thus far been recognized in evolutionary biology in a series of paradigmatic exemplars, from genes and cell types to rituals and music. For each exemplar we discern specific mechanisms by which it arose and persists; comparing these, we suggest a general unity in the ways in which diverse historical kinds originate.

Body mass index has been studied as one of the factors that negatively influences COVID-19. In this work we intend to analyze this influence. A representative sample of the population of Beira Interior was used (around 2%), to which immunity research and a socio-demographic survey were carried out. It was found that obesity influences the vaccination rate, and all other variables analyzed were not influenced by the body mass index.

Fossils constitute the principal repository of data that allow for independent tests of hypotheses of biological evolution derived from observations of the extant biota. Traditionally, transformational series of structure, consisting of sequences of fossils of the same lineage through time, have been employed to reconstruct and interpret morphological evolution. More recently, a move toward an updated paradigm was fueled by the deliberate integration of developmental thinking in the inclusion of fossils in reconstruction of morphological evolution. The vehicle for this is provided by structural fingerprints – recognizable morphological and anatomical structures generated by (and reflective of) the deployment of specific genes and regulatory pathways during development. Furthermore, because the regulation of plant development is both modular and hierarchical in nature, combining structural fingerprints recognized in the fossil record with our understanding of the developmental regulation of those structures produces a powerful tool for understanding plant evolution. This is particularly true when the systematic distribution of specific developmental regulatory mechanisms and modules is viewed within an evolutionary (paleo-evo-devo) framework. Here, we discuss several advances in understanding the processes and patterns of evolution, achieved by tracking structural fingerprints with their underlying regulatory modules across lineages, living and fossil: the role of polar auxin regulation in the cellular patterning of secondary xylem and the parallel evolution of arborescence in lycophytes and seed plants; the morphology and life history of early polysporangiophytes and tracheophytes; the role of modularity in the parallel evolution of leaves in euphyllophytes; leaf meristematic activity and the parallel evolution of venation patterns among euphyllophytes; mosaic deployment of regulatory modules and the diverse modes of secondary growth of euphyllophytes; modularity and hierarchy in developmental regulation and the evolution of equisetophyte reproductive morphology. More generally, inclusion of plant fossils in the evo-devo paradigm has informed discussions on the evolution of growth patterns and growth responses, sporophyte body plans and their homology, sequences of character evolution, and the evolution of reproductive systems.

A supernova close enough to the Earth is a spectacular event: it can appear as a \new star" as luminous as Venus, or even more, visible for several days. The rate of Galactic supernovae is expected to be of about one in 30 years, with a fraction visible at naked eye; however in all the history of human civilization only seven supernovae in the Milky Way have been reported, the last two (1572 and 1604) during Galilei's life. The supernova of 1604, today called Kepler's Supernova, was observed by Galilei, Kepler and other astronomers in Europe, Korea, and China. Like the supernova SN1572, today called Tycho's supernova, it has been the subject of extensive studies, and inspired observational measurements and philosophical considerations on the nature of the heavens. The remnant of SN1604 has been indicated by recent X- and gamma-ray data to be a likely site of cosmic ray acceleration. The first recorded data of optical observations, together with new data, can still tell us a lot about the early evolution of this supernova.

Directional solidification experiments were carried out to investigate the effect of micro-alloying element Sn and magnetic field on the solidification of Al-Bi immiscible alloys. Experimental results show that the size distribution of the dispersed particles in the low-speed solidified Al-3.4wt%Bi alloy presents two peaks, while it only shows one peak when solidified at a relatively high speed. The addition of Sn not only can enhance the nucleation rate and the number density of the Bi-rich droplets in the sample, but also decrease the Marangoni migration velocity and the axial resultant velocity of minority phase droplets in front of the solidification interface. Thereby it promotes the formation of Al-Bi alloys with a well-dispersed microstructure. A static magnetic with the strength of 0.2T increase the number density of the dispersed particles and decrease the average size and the size distribution width of the dispersed particles. Under the effect of Sn addition and static magnetic field, the average radius of the dispersed particles <R> and the solidification velocity V_0 satisfy <R>∝〖V_0〗^(-1/3) when the alloy was solidified at a relatively low velocity, <R> and V_0 satisfy <R>∝〖V_0〗^(-1/2) when the alloy is solidified at a high velocity.

Several questions regarding the evolution of SARS-CoV-2 remain poorly elucidated. One of these questions is the possible evolutionary impact of SARS-CoV-2 after the infection in domestic animals. In this study, we aimed to evaluate the potential role of cats as generators of relevant SARS-CoV-2 lineages during the pandemic. A total of 105 full-length genome viral sequences obtained from naturally infected cats during the pandemic were evaluated by distinct evolutionary algorithms. Analyses were enhanced, including a set of highly related SARS-CoV-2 sequences recovered from human populations. Our results showed the apparent high susceptibility of cats to the infection SARS-CoV-2 compared with other animal species. Evolutionary analyses indicated that the phylogenomic characteristics displayed by cat populations were influenced by the dominance of specific SARS-CoV-2 genetic groups affecting human populations. However, disparate dN/dS rates at some genes between populations recovered from cats and humans suggested that infection in these two species may suppose a different evolutionary constraint for SARS-CoV-2. Interestingly, the branch selection analysis showed evidence of the potential role of natural selection in the emergence of 5 distinct cat lineages during the pandemic. Although these lineages were apparently irrelevant to public health during the pandemic, our results suggested that additional studies are needed to understand the role of other animal species in the evolution of SARS-CoV-2 during the pandemic.

This paper constitutes a first advance in the paleoenvironmental study of a small group of peatland ecosystems, of reduced size, located in the interior of the Iberian Peninsula (Puebla de Don Rodrigo, Ciudad Real, Spain). It represents a singular enclave, because these ecosystems are home to the southern-most peatlands in Europe, located at the lowest altitude in Spain, and are unique to the region of Castilla-La Mancha. They form ecosystems similar to the peat bogs of northern Europe, but in a Mediterranean climate. The analysis is followed of sample collection and data collection from documentary, textual, and cartographic sources drawn up since the 16th century up until the present day. The scientific analyses that were performed and the documentation that was consulted point to the hypothesis that these peatlands are the result of a long process of historical modification of the landscape in which anthropogenic activity has played a leading role, triggering a series of processes on the hillslopes that are culminating in the exhumation of the waterlogged areas, thereby establishing a recent genesis of these ecosystems.

During the last few decades bat lyssaviruses have become the topic of intensive molecular and epidemiological investigations. Since ancient times rhabdoviruses have caused fatal encephalitis in humans which has led to research into effective strategies for their eradication. Modelling of potential future cross-species virus transmissions forms a substantial component of the recent infection biology of rabies. In this article we summarise the available data on the phylogeography of both bats and lyssaviruses in Europe and the adjacent regions, especially in the contact zone between the Palearctic and Ethiopian realms. Within these zones three bat families are present with high potential for cross-species transmission and the spread of lyssaviruses in Phylogroup II to Europe (part of the western Palearctic). The lack of effective therapies for rabies viruses in Phylogroups II and III generates impetus for additional phylogenetic and virological research within this geographical region.

Polymer electrolyte membrane water electrolyser suffers mainly from slow kinetics regarding oxygen evolution reaction (OER). Noble metal oxides, like IrO2, RuO2, are generally more active for OER than metal electrodes, exhibiting low anodic overpotentials and high catalytic activity. However, issues like electrocatalyst stability under continuous operation and cost minimization through reduction of the catalyst loading are of great importance for the research community. In the present study, unsupported IrO2 of various particle sizes (different calcination temperatures) were evaluated for the OER and as anode electrodes for PEM water electrolyzers [1]. The elec-trocatalysts were synthesized by the modified Adams method [2][3] and the effect of calcination temperature on the properties of IrO2 electrocatalysts is investigated. Physicochemical charac-terization was conducted using X-ray Diffraction, BET, High-Resolution TEM and XPS analyses. For the electrochemical performance of synthesized electrocatalysts in the OER, cyclic voltammetry and linear sweep voltammetry were conducted in a typical 3-cell electrode configuration, using glassy carbon as working electrode, where the synthesized electrocatalysts were casted on, in 0.5 M H2SO4 solution. The materials, as anode PEM water electrolysis electrodes, were further evaluated in a typical electrolytic cell using Nafion®115 membrane as electrolyte and Pt/C as cathode elec-trocatalyst. The IrO2 electrocatalyst calcined at 400°C shows high crystallinity with 1.24 nm particle size, high specific surface area (185 m2 g-1) and a high OER activity of 177 mA cm-2 at 1.8 V as anode electrocatalyst for PEM water electrolyzer.

The relationship between living things and their respective environments highly dependent on body temperature regulation. The human capacity to effectively thermoregulate evolved at a time when the environmental temperature was likely around 25°C during the Eocene epoch, some ~ 50-60 million years ago. This effectively meant that homeothermy settled on a core temperature balance point of ~ 37°C. When Homo split from chimpanzee around 5 million years ago the Earth was entering a cooling period where the balance point temperature was always well above that of the environment and body heat balance could be maintained. Following this cooling period, the Earth’s rewarming by 7 °C took over approximately 5,000 years, whereas the current estimates indicate 0.7 °C over the past 100 years; ten times the rate of ice-age-recovery warming, or 20 times faster compared with the last 2 million years. As such, if the predicted continued rise in global temperature continues, and surface temperature reaches values where heat load cannot be dumped as the body temperature balance point is at or near the environmental temperature, areas of the Earth would become inhospitable. This effectively means that we will need to deal with both physiological and behavioral limitations since our ability to adapt will be limited by a thermoregulatory strategy that evolved over millions of years for a different kind of environment, not one that is predicted to change rapidly over the next century. This paper outlines the basis on which Homo settled on a thermoregulatory balance point and what limitations this presents for us in the future.

Evolutionary perspectives have generated many questions and some answers in the study of human health and disease. The field of evolutionary medicine, and related analytics of evolutionary psychiatry and evolutionary psychology have extended and expanded the way health disorders are viewed by searching for why humans, as a species, are vulnerable to certain pathological conditions. The search is organized into four domains that apply proximate and evolutionary explanations to human traits and developmental sequences. This framework opens inquiry to the ontogeny, phylogeny, mechanism, and adaptive significance of human health conditions. In this paper I argue that evolutionary medicine seems to parallel biomedicine in its primarily pathogenic focus. That is, conditions of pain, suffering, and disorder have received the most attention. Some work has used the architecture of evolutionary medicine to take a salutogenic approach, evaluating the proximate and evolutionary explanations of human well-being. I propose that an evolutionary understanding of human well-being requires a survey of emotions and their relationship with neurobiology, language, and culture. My anthropology based, multidisciplinary review of biopsychosocial processes reveals the way evolution has shaped modern human understanding of well-being through sociolinguistic learning processes and thereby our individual experiences of well-being. These insights have the power to contextualize human suffering and flourishing as we progress toward the goal of attenuating the former and expanding the latter.

Maximum entropy production principle (MEPP) has been formulated in the mid-twentieth century, and today it has acquired the status of an important principle of science, which is extremely effective in considering various non-equilibrium problems. In this study, for the first time, definition of life is based on an easily measurable physical quantity that is entropy production. Life and evolution are discussed from the point of view of MEPP and the Universe, but not a human

Chikungunya virus (CHIKV), a mosquito-borne alphavirus of the family Togaviridae, has recently emerged in the Americas from lineages from two continents, Asia and Africa. Historically, CHIKV circulated as at least four lineages worldwide with both enzootic and epidemic transmission cycles. To understand the recent patterns of emergence and the current status of the CHIKV spread, updated analyses of the viral genetic data and metadata are needed. Here, we performed phylogenetic and comparative genomics screens of CHIKV genomes, taking advantage of the public availability of many recently sequenced isolates. Based on these new data and analyses, we derive a revised phylogeny from nucleotide sequences in coding regions. Using this phylogeny, we uncover the presence of several distinct lineages in Africa that were previously considered a single one. In parallel, we performed thermodynamic modeling of CHIKV untranslated regions (UTRs), which revealed evolutionarily conserved structured and unstructured RNA elements in the 3'UTR. We provide evidence for duplication events in recently emerged American isolates of the Asian CHIKV lineage and propose the existence of a flexible 3'UTR architecture among different CHIKV lineages.

Viruses are the most numerically abundant biological entities on Earth. As ubiquitous replicators of information molecules and agents of community change, viruses have potent effects on life on Earth and may play a critical role in human spaceflight missions, life detection missions to other planetary bodies, and in planetary protection. However, major knowledge gaps constrain our understanding of the Earth’s virosphere: 1) the role viruses play in biogeochemical cycles, 2) the origin(s) of viruses, and 3) the involvement of viruses in the evolution, distribution, and persistence of life. As viruses are the only replicators that span all known types of nucleic acids, an expanded experimental and theoretical toolbox built for Earth’s viruses will be pivotal for detecting and understanding life on Earth and beyond. Only by filling in these knowledge and technical gaps will we obtain an inclusive assessment of how to distinguish and detect life on other planetary surfaces. Meanwhile, space exploration requires life-support systems for the needs of humans, plants, and their microbial inhabitants. Viral effects on microbes and plants are essential for Earth’s biosphere and human health, but virus-host interactions in spaceflight are poorly understood. Viral relationships with their hosts respond to environmental changes in complex ways which are difficult to predict by extrapolating from Earth-based proxies. These relationships must therefore be studied in space to fully understand how spaceflight will modulate viral impacts on human health and life-support systems, including microbiomes. This review addresses key questions that must be examined to incorporate viruses into Earth system models, life-support systems, and life detection. Further, the results of tackling these questions will help in our efforts to develop planetary protection protocols and further our understanding of viruses in astrobiology.

The presence of homosexual behavior in the human population represents an evolutionary puzzle, as such behavior leads to obvious reproductive disadvantages. Recently, it was revealed that the length of telomeres inherited by offspring is determined, among other things, by the age of father. Older fathers pass longer telomeres to their children. The length of telomeres is generally considered as one of the factors determining the individual life span, which suggests that children of older fathers live longer. This phenomenon may provide a plausible explanation for the persistence of homosexuality among humans. Homosexuality is a partially inheritable trait. As homosexual males do not actively pursue reproductive sex, they are much likelier to become fathers later in life, if they reproduce at all. Through delayed reproduction, homosexual and bisexual subpopulations contribute to the increasing mean length of telomeres in population, which results in the gradually increasing life span. However, longer telomeres inherited from homosexual father are passed together with the genes predisposing to homosexual behavior, which helps to sustain a substantial pool of “gay genes” despite their reproductive disadvantage. The described effects are likely to be small but may results in a significant demographical shifts (increased longevity and sustained presence of homosexual sub-population) over multiple generations. The introduction of effective contraception (and the consequent serious increase of the mean age of fathering the children) may provide a similar mechanism for extending the mean telomere length in population, with consequences for longevity and general health.

Data from DR17 of the SDSS in the g, i, r, u, z bands were used to compute galaxy number counts and galaxy density per square degree in the composite bJ band over two areas of sky centred on the North Galactic Cap (NGC) and above the South Galactic Cap (SGC), with areas of 5,954 and 859 sq. deg. respectively and a combined count of 622,121 galaxies within the limits of redshift ≤0.4 and bJ≤20. The comparative densities confirmed an extensive void in the Southern sky with a deficit of 26% out to a redshift z∼0.15. Number counts in the K−, R−, I−, H−, B− and U−bands were derived from the Durham Extragalactic Astronomy and Cosmology catalogue and were well fitted to a general relativity (GR) cosmological model over their whole range, requiring only modest luminosity evolution, except for a steeper curve in the B−band at faint magnitudes required a star-burst evolutionary model to account for the excess faint number counts. Extending the SDSS redshift-number count survey to fainter and more distant galaxies with redshift ≤1.20 and bJ≤24 showed a secondary peak in the number counts that may account for this observed apparent excess of faint blue galaxy counts. Individual examination of a sample of these galaxies suggested that many were QSOs, bright X-ray or radio sources, or evolving irregular galaxies with rapid star formation rates. This sub-population at redshifts 0.45−0.65 may account for the excess counts observed in the B− optical band.

Hox genes represent an important gene family that is involved in the segmentation pattern and identity of the segments during the formation of the body plan in metazoans. For many years, several studies have sought to establish a correlation between the evolution of these genes and the evolution of large groups of metazoans. Here, we use publicly available sequences of Hox gene clusters to reconstruct the evolutionary history of anterior Hox genes. We show that information harbored by these genes, in part, reflects the evolution and diversification of most animal archetypes, but in many cases, there were conflicts between the evolutionary history of some genes and the history of large groups, these cases may have occurred due to specific and similar selective pressures in relatively distant groups, which may have led to evolutionary convergences. Our findings also reveal that the evolution of Hox genes (and clusters) as a multigene family is consistent to a birth-and-death model constrained by development, where there is a trade-off between a relatively fast gene turnover and their central developmental roles

Heart failure with preserved ejection fraction (HFpEF) is a leading form of human cardiovascular disease and commonly associated with systemic hypertension. Unique evolved adaptations in giraffe myocardia may be a natural animal model of resistance to HFpEF. In humans, pressure-overload induced left ventricular thickening (PLVT) impairs diastolic relaxation, elevates left atrial pressures and may progress to heart failure with symptoms including exercise intolerance. In healthy giraffe, the left ventricle thickens as developmental neck lengthening widens the vertical distance between the heart and head increasing pressures needed to maintain constant brain perfusion. Yet, diastolic relaxation and exercise capacity are unimpaired, a critical adaptation for prey species such as giraffe. The proximate mechanisms underlying this unique cardiovascular physiology are not yet characterized. Developmental PLVT in giraffe emerges as a species-specific evolved adaptation which offers a roadmap for identifying innovations in therapeutic and prevention strategies for HFpEF.

The present review provides an in-depth look into the complex topic of delimiting species in sea anemones. For most part of history this has been based on a small number of variable anatomic traits, many of which are used indistinctly across multiple taxonomic ranks. Early attempts to classify this group succeeded to comprise much of the diversity known to date, yet numerous taxa were mostly characterized by the lack of features rather than synapomorphies. Of the total number of species names within Actiniaria, about 77% are currently considered valid and more than half of them have several synonyms. Besides the nominal problem caused by large intraspecific variations and ambiguously described characters, genetic studies show that morphological convergences are also widespread among molecular phylogenies. On the contrary, spatial distribution has been emerging as a more reliable parameter to explain cryptic relationships among sea anemones. Integrative approaches and genome-wide data have been especially helpful to unveil the mechanisms behind the speciation process, which is typically marked by large genetic differences among populations, even from neighbouring localities. This paper further discusses current gaps in our knowledge and offers some future directions on how to address the issue of species delimitation in the extremely polymorphic group of sea anemones.

The octopus keel is a trait that has been hypothesized to be connected with burrowing in octopuses, but has never been explored in any detail. This research aimed to test for anWe investigated the association between these two traits phylogenies using two approaches independent sets of methods. First, we examined phylogenetic correlation between presence of a keel and known burrowing behavior in incirrate octopuses.by using a phylogenetic approach, benthic octopuses as a group were examined for known burrowing and the presence of a keel to determine whether an evolutionary relationship exists between these traits. Second, burrowing and non-burrowing captive Muusoctopus leioderma were evaluated for keel prominence to determine whether the keel is lost more rapidly in non-burrowing individuals. Pagel’s test for the coevolution of binary characteristics showed the model of best fit for the resulting phylogenetic tree to be one of evolutionary interdependence, and that non-burrowing Muusoctopus leioderma lost their keels over time, while burrowing individuals maintained their keels. Together, these results indicate the keel may be a trait associated with burrowing in octopuses.

In bilaterians organism, the signaling of pyramidal neurons (PyrNs) is linked to the relative (prevalent) molecular chirality and physiological, perceptual, cognitive, and psychological functions and dysfunctions, providing the coupling of the central nervous system downstream and upstream evolutionary and developmental processes. The most apparent and discriminating morphological specificity of PyrNs is the geometry of the cell body. However, the question "why/how PyrNs soma gains the shape of quasi-tetrahedral symmetry" has never been explicitly articulated. If the basic function of PyrNs is sensory space perception, supporting the orientation, and movement coordination, then the pyramidal shape of soma is the best evolutionary-selected geometry to perform sensory-motor coupling. In biology, the impact of chiral symmetry (handedness) is evident at all levels of biological organization, from the prevalent symmetry of biological molecules to the morphology and function of bilateral organisms. How the tetrahedral symmetry of biomolecules is linked to the morphology and functions of bilateral organisms remains a challenging question. Cell chirality represents an intermediate point connecting two poles of biochirality. In this holistic perspective, examining the PyrNs' morphology-circuitry-function link is crucial to understanding the complex interaction between genetic, epigenetic, and environmental factors in the evolution of the CNS. The predictive power of our hypothesis can be partially expressed by the statement that the most integral and reliable biomarker of the neurodegenerative (including aging) and mental (including all variants of psychiatric illness) disorders would be the detection of the hemispheric asymmetry of D-amino acids (D-AAs) level in pyramidal neurons (PyrNs).

Understanding the molecular underpinnings of the evolution of complex (multi-part) systems is a fundamental topic in biology. One unanswered question is the extent to which similar or different genes and regulatory interactions underlie similar complex systems across species. Animal eyes and phototransduction (light detection) are outstanding systems to investigate this question because some of the genetics underlying these traits are well-characterized in model organisms. However, comparative studies using non-model organisms are also necessary to understand the diversity and evolution of these traits. Here, we compare the characteristics of photoreceptor cells, opsins, and phototransduction cascades in diverse taxa, with particular focus on cnidarians. In contrast to the common theme of deep homology, whereby similar traits develop mainly using homologous genes, comparisons of visual systems - especially in non-model organisms - are beginning to highlight a “deep diversity” of underlying components, illustrating how variation can underlie similar complex systems across taxa. Although using candidate genes from model organisms across diversity was a good starting point to understand the evolution of complex systems, unbiased genome-wide comparisons and subsequent functional validation will be necessary to uncover unique genes that comprise complex systems of non-model groups to better understand biodiversity and its evolution.

: Cancer metastasis is the lethal developmental step in cancer, responsible for the majority of cancer deaths. To metastasize, cancer cells must acquire the ability to disseminate systemically and to escape an activated immune response. Here, we endeavoured to investigate if metastatic dissemination reflects acquisition of genomic traits that are selected for. We acquired mutation and copy number data from 8,332 tumours representing 19 cancer types acquired from The Cancer Genome Atlas and the Hartwig Medical Foundation. A total of 827,344 non-synonymous mutations across 8,332 tumour samples representing 19 cancer types were timed as early or late relative to copy number alterations, and potential driver events were annotated. We found that metastatic cancers had significantly higher proportion of clonal mutations and a general enrichment of early mutations in p53 and RTK/KRAS pathways. However, while individual pathways demonstrated a clear time-separated preference for specific events, the relative timing did not vary between primary and metastatic cancers. These results indicate that the selective pressure that drives cancer development does not change dramatically between primary and metastatic cancer on a genomic level, and is mainly focused on alterations that increase proliferation.

The COVID-19 pandemic has been met with an unprecedented response from the scientific community leading to the development, study, and authorization of vaccines and antivirals, ultimately reducing the impact of SARS-CoV-2 on global public health. However, SARS-CoV-2 is far from being eradicated, continues to evolve, and causes substantial health and economic burdens. In this paper, we posit essential points on SARS-CoV-2 and its management during the transition from the acute phase of the COVID-19 pandemic. As discussed, despite Omicron (sub)variant(s) causing clinically milder infections, SARS-CoV-2 is far from being a negligible pathogen. It requires continued genomic surveillance, particularly if one considers that its future (sub)lineages do not necessarily have to be milder. Antivirals and vaccines remain the essential elements in COVID-19 management. However, the former could benefit from further development and improvements in dosing, while the seasonal administration of the latter requires simplification to increase interest and tackle vaccine hesitancy. It is also essential to ensure accessibility of COVID-19 pharmaceuticals and vaccines in low-income countries and improve the understanding of their use in the context of long-term goals of SARS-CoV-2 management. Regardless of location, the primary role of COVID-19 awareness and education must be played by healthcare workers who directly communicate with patients and serve as role models for healthy behaviors.

The neural crest, a unique cell population originating from the primitive neural field, has a multi-systemic and structural contribution to vertebrate development. At the cephalic level, the neural crest generates most of the skeletal tissues encasing the developing forebrain and provides the prosencephalon with functional vasculature and meninges. Over the last decade, we have demonstrated that the cephalic neural crest (CNC) exerts an autonomous and prominent control on forebrain and sense organs development. The present paper reviews the primary mechanisms by which CNC can orchestrate vertebrate encephalization. Demonstrating the role of the CNC as an exogenous source of patterning for the forebrain provides a novel conceptual framework with profound implications for understanding neurodevelopment. From a biomedical standpoint, these data suggest that the spectrum of neurocristopathies is broader than expected and that some neurological disorders may stem from CNC dysfunctions.

Although Darwin‘s evolutionary mutation theory has been widely accepted, many endeavors have been tried to challenge it. With more and more observation of successful hybridization and hybrids, the sexual isolation between species has become vague. The mechanism of evolution has been expanded from the classical model of evolution to multiple routes of speciation. Furthermore, a fundamental crossbreeding theory has been raised and proved by two lines of evidences: paleopolyploidy and fan-shaped spectrum of species. Ancient genome duplications are widespread throughout eukaryotic lineages, particularly in plants. The genome polyploidization, especially in the somatic cell hybridization, can break through the sexual incompatibility between diploid counterparts to hybridize and produce new species. By comparing characteristics, all species in every taxon, both in the extinct fossil and extant organisms, can be arranged into fan-shaped spectrum according to their similarity: left primitive type-middle advanced type-right primitive type. The species are primitive at the two ends and advanced at the middle. The primitive two species always resemble two types of more primitive species that can be confirmed as their ancestors respectively, and the middle species is half similar to the two ancestors respectively. These suggest that the species in the spectrum come from two different ancestors by crossbreeding and gene combination. As a sum, advanced species originated from crossbreeding of two primitive ancestors, by major method of polyploidization, and proved by results of fan-shaped spectrum of species. Then, sex is the cause, force and opportunity for evolution.

Viruses were classically named after the very same Latin word virus, originally meaning poison or venom. Public understanding of viruses reinforces their “malign” aspects, especially nowadays under the COVID-19 global pandemic. It is our aim here to propose a new way to view viruses and understand their origins and evolution. First, viruses are the most abundant biological systems found on Earth. They can be found almost everywhere and form a subtle biological layer named virosphere. Second, viruses are probably the most important drivers of molecular evolution and they are active agents of ecosystems maintenance and homeostasis, allowing and driving their dynamic modification. A significant number of eukaryotic genomes are composed by genome elements similar to viruses and these endogenous viruses are continuously acting for our equilibrium and fitness. They are responsible for the origin of species-specific orphan genes that allow adaptation through the development of specific traits in separate lineages of eukaryotes. Accumulated evidence indicate that a viral infection was responsible to create the eukaryotic nucleus and, also, it is a syncytium structure caused by viral replication that allows the formation of the placenta. Therefore, viruses were fundamental for the evolutionary fate of eukaryotes and mammals. The presence of virus-specific genes that are absent in cellular organisms indicates that viruses existed before cells. Besides, such as progenotes, viruses are simply ribonucleoproteic entities and their capsids are orders of magnitude simpler than proteolipidic membranes. Here, we (i) propose a complete scenario to describe the major transitions in prebiotic evolution, (ii) present the possibility that viruses emerged before LUCA, and (iii) suggest that viruses originated at the age of progenotes. However, viruses do not form a monophyletic clade. They should be seen as an evolutionary stable strategy recurrently achieved by biological systems to survive. We propose that the word “VIRUS”, known as venom, is historically mistaken and introduce a new interpretation for their name as an acronym for “Very Important Replicator Unit and Symbiont”. But more than being “very important”, viruses are of “Utmost” relevance for the maintenance of life in biosphere, by which reason we suggest referring to them as “UIRUS” to reinforce their incredible role in symbiosis and their beneficial characteristics over the infectious ones.

We discuss the role of the opposing principles of order and disorder in physical and biological systems in determining stability, growth and evolution and bring forth the potential role of a cosmic ordering agency. We analyze its role in decreasing entropy by coarse-graining and hence in determining the initial low entropy state of the big bang universe. Since all physical and biological systems have either cycles of order and disorder alternating, or may have chaotic evolution with non-linear laws, the same is expected of the dynamics of the whole universe as well. The entropy of the initial state of the universe could be low because of the reduction of degrees of freedom (DoF) as one moves from physical encoding to neural encoding and then on to psychic encoding of information in a nested manner by coarse-graining. It is by such encoding that this cosmic agency enables the universe to pass through the big crunch phase and then rolls it out as the big bang universe from the initial state of low entropy.

Currently, the use of numerical models for reproducing the landscape evolution of a river basin is part of the day-by-day research activities of fluvial engineers and geomorphologists. However, despite landscape modelling is based on a rather long tradition, and scientists and practitioners are trying to schematize the processes involved in the evolution of a landscape since decades, there is still the need for improving both the knowledge of the physical mechanisms and their numerical coding. The present review focuses on the first aspect, discussing the main components of a landscape evolution model and their more common schematizations, presenting possible open questions to be addressed towards an improvement of the reliability of such kind of models in describing the fluvial geomorphology.

Somerateofmutationisinevitable,eveningenesthatthemselvesdeterminethemutation rate. Because mutation in these genes can alter the mutation rate, variation in the mutation rate is inevitable. This simple line of reasoning is corroborated by a handful of empirical studies that found mutation-rate variation in natural and laboratory populations. The evolutionary consequences of mutation-rate variation in natural populations can be many and can be difficult to predict, as selection on such variation can be both direct and indirect. For example, lineages with increased mutation rate will have increased adaptability in the long term but decreased overall fitness in the short term because most fitness mutations are immediately deleterious. In spite of its great relevance to basic and applied science, the rate of mutation to mutator phenotype continues to be essentially unknown. The reasons for this gap in our knowledge are largely methodological; in general, a mutator phenotype cannot be observed directly but must instead be inferred from numbers of some neutral “marker” mutation that can be observed directly: different mutation-rate variants will produce this marker mutation at different rates. Here, we derive the expected distribution of numbers of the marker mutants observed, accounting for the fact that some of the mutants will have been produced by a mutator phenotype that itself arose by mutation during the growth of the culture. This development makes possible a novel experimental protocol for estimating the rate of mutation to mutator phenotype. Simulated experiments using biologically-reasonable parameters that employ this protocol show that such experiments in the lab can give us fairly accurate estimates of the rate of mutation to mutator phenotype. Although our ability to estimate mutation-to-mutator rates from simulated experiments is promising, we view this study as a proof-of-concept study and only a first step towards practical empirical estimation.

This paper deals with the analysis of the cognitive functions of the cerebral cortex or cortex in the evolutionary context. The triune brain model is presented given its notorious popularity in fields that are not strictly neuroscientific, and its limitations and inaccuracies are also shown. Although it is an outdated theory, this one represented the passage to a new era, because it really was the model of the movement towards understanding the brain in evolutionary terms. Next, the paper illustrates the different areas of the cortex and their functions, as well as the evolution of the brain and the cortex in vertebrates. To date, the expansion of the cortex with the amniotes was placed 300 million years ago, although recent studies place it in the lampreys more than 500 million years ago. Evolutionary changes in mammalian brain and cortex size are discussed, showing the evolution from three to six cell layers and trends in different groups of mammals. Finally, the most recent contributions in the field of research are illustrated, such as the role of neurogenesis and the evolution of the connectivity of the cortex.

RBF networks are used in a variety of real-world applications such as medical data or signal processing problems. The success of these parametric models lies in the successful adaptation of their parameters using efficient computational techniques. In the current work, a method of adjusting the parameters of these networks using Grammatical Evolution is presented. Grammatical Evolution will be used to successfully discover the most promising range of parameter values and then the training of the parameter set will be achieved using a Genetic Algorithm. The new method was applied to a wide range of data fitting and classification problems, and the results were more than promising.

We tested the hypothesis that concatemers of ancestral tRNAs gave rise to the 16S ribosomal RNA. We built an ancestral sequence of proto-tRNAs that showed a significant identity of 51.69% and a percentage of structural identity of 0.941 with the 16S ribosomal molecule. We also propose a hypothesis for the emergence of translation.

The novel respiratory disease COVID-19 has reached the status of worldwide pandemic and large efforts are currently being undertaken in molecularly characterizing the virus causing it, SARS-CoV-2. The genomic variability of SARS-CoV-2 specimens scattered across the globe can underly geographically specific etiological effects. In the present study, we gather the 48,635 SARS-CoV-2 complete genomes currently available thanks to the collection endeavor of the GISAID consortium and thousands of contributing laboratories. We analyze and annotate all SARS-CoV-2 mutations compared with the reference Wuhan genome NC_045512.2, observing an average of 7.23 mutations per sample. Our analysis shows the prevalence of single nucleotide transitions as the major mutational type across the world. There exist at least three clades characterized by geographic and genomic specificity. In particular, the clade G, prevalent in Europe, carries a D614G mutation in the Spike protein, which is responsible for the initial interaction of the virus with the host human cell. Our analysis may drive local modulation of antiviral strategies based on the molecular specificities of this novel virus.

The human gut microbiome includes beneficial, commensal and pathogenic bacteria that possess antimicrobial resistance (AMR) genes and exchange these predominantly through conjugative plasmids. Escherichia coli is a significant component of the gastrointestinal microbiome and is typically non-pathogenic in this niche. In contrast, extra-intestinal pathogenic E. coli (ExPEC) including ST131 may occupy other environments like the urinary tract or bloodstream where they express genes enabling AMR and host adhesion like type 1 fimbriae. The extent to which non-pathogenic gut E. coli and infectious ST131 share AMR genes and key associated plasmids remains understudied at a genomic level. Here, we examined AMR gene sharing between gut E. coli and ST131 to discover an extensive shared preterm infant resistome. In addition, individual ST131 show extensive AMR gene diversity highlighting that analyses restricted to the core genome may be limiting and could miss AMR gene transfer patterns. We show that pEK499-like segments are ancestral to most ST131 Clade C isolates, contrasting with a minority with substantial pEK204-like regions encoding a type IV fimbriae operon. Moreover, ST131 possess extensive diversity at genes encoding type 1, type IV, P and F17-like fimbriae, particular within subclade C2. The type, structure and composition of AMR genes, plasmids and fimbriae varies widely in ST131 and this may mediate pathogenicity and infection outcomes.

The simple sequence repeats (SSRs) are small 1-6bp tandem repeat elements present across diverse genomes and involved in gene regulation and evolution. Presently we analyzed SSRs in genomes of 98 species of family Polyomaviridae across four genera. The genome size ranged from 3962bp (BM87) to 7369bp (BM85) but maximum genomes were in the range of 5 to 5.5 kb. The GC% had an average of 42% and ranged between 34.69 (BM95) to 52.35 (BM81). A total of 3036 SSRs and 223 cSSRs were extracted using IMEx with incident frequency from 18 to 56 and 0 to 7 respectively. The most prevalent mono-nucleotide repeat motif was “T” (48.95%) followed by “A” (33.48%). “AT/TA” was the most prevalent dinucleotide motif closely followed by “CT/TC”. The distribution was expectedly more in coding region with 77.6% SSRs of which nearly half were in Large T Antigen (LTA) gene. Notably, most viruses with humans, apes and related species as host exhibited exclusivity of mono-nucleotide repeats in AT region, a proposed predictive marker for determination of humans as host in virus in course of its evolution. Each genome has a unique SSR signature which is pivotal for viral evolution particularly in terms of host divergence.

This paper analyses the evolution of the internal damage in two types of steel that show different fracture behaviours, with one of them being the initial material used for manufacturing prestressing steel wires, which shows a flat fracture surface perpendicular to the loading direction, and the other one being a standard steel used in reinforced concrete structures, which shows the typical cup-cone surface. 3mm-diameter cylindrical specimens are tested with a tensile test carried out in several loading stages and, after each of them, unloaded and analysed with X-ray tomography, which allows detection of internal damage throughout the tensile test. In the steel used for reinforcement, damage is developed progressively in the whole specimen, as predicted by Gurson-type models, while in the steel used for manufacturing prestressing steel-wire damage is developed only in the very last part of the test. In addition to the experimental study, a numerical analysis is carried out by means of the finite element method by using a Gurson model to reproduce the material behaviour.

Transposable elements (TEs), also known as mobile elements (MEs), are interspersed repeats that constitute a major fraction of the genomes of higher organisms. As one of their important functional impacts on gene function and genome evolution, TEs participate in regulating the expression of genes nearby and even far away at transcriptional and post-transcriptional levels. There are two known principal ways by which TEs regulate expression of genes. First, TEs provide cis-regulatory sequences in the genome with their intrinsic regulatory properties for their own expression making them potential factors for regulating the expression of the host genes. TE-derived cis-regulatory sites are found in promoter and enhancer elements, providing binding sites for a wide range of trans-acting factors. Second, TEs encode for regulatory RNAs with their sequences showed to be present in a substantial fraction of miRNAs and long non-coding RNAs (lncRNAs), indicating the TE origin of these RNAs. Furthermore, TEs sequences were found to be critical for regulatory functions of these RNAs including binding to the target mRNA. TEs thus provide crucial regulatory roles by being part of cis-regulatory and regulatory RNA sequences. Moreover, both TE-derived cis-regulatory sequences and TE-derived regulatory RNAs, have been implicated to provide evolutionary novelty to gene regulation. These TE-derived regulatory mechanisms also tend to function in tissue-specific fashion. In this review, we aim to comprehensively cover the studies regarding these two aspects of TE-mediated gene regulation, mainly focusing on the mechanisms, contribution of different types of TEs, differential roles among tissue types, and lineage specificity, based on data mostly in humans.

The ’social amoeba’ Dictyostelium discoideum, where aggregation of genet- ically heterogeneous cells produces functional collective structures, epitomizes social conflicts associated with multicellular organization. ’Cheater’ populations that have a higher chance – quantified by a positive spore bias – of surviving to the next generation are selectively advantaged. Their spread is thus expected to undermine collective functions over evolutionary times. In this review, we discuss the two main approaches adopted to conceptualize social conflicts in Dictyostelium discoideum: describing spore bias as a property of cell popula- tions (strains), or as a result of individual cell choices during the developmental process. These two points of view are often held equivalent and used inter- changeably. While the population-level view allows for more direct evolutionary inference, however, the cell-level interpretation reveals that such evolutionary predictions may be modified if developmental mechanisms, such as dependence on the environment and intrinsic unpredictability of cell fate choices, are taken into account. We conclude by proposing a set of open questions that in our opinion lie at the core of a multi-scale description of aggregative life cycles, where the formulation of predictive evolutionary models would include cell-level mechanisms responsible for spore bias alongside population-level descriptors of multicellular organization.

Bottom-up synthesis of porous NiMo alloy reduced by NiMoO₄ nanofibers was systematically investigated to fabricate non-noble metal porous electrodes for hydrogen production. The different annealing temperatures of NiMoO₄ nanofibers under hydrogen atmosphere reveal that the 950 °C annealing temperature is a key to produce bicontinuous porous NiMo alloy without oxide phases. The porous NiMo alloy as cathodes in electrical water splitting demonstrates not only almost identical catalytic activity with commercial Pt/C in 1.0 M KOH solution, but also superb stability for 12 days at an electrode potential of −200 mV (v.s. RHE).

The companion paper (Rice 2020) found that the centromeric repeats of the Western European house mouse (Mus musculus domesticus) have unusual structure: i) despite moderate pairwise sequence divergence (average = 5.9%), no monomer sequence was common and many hundreds of monomer sequences were observed, ii) local sequence divergence among neighboring monomers was nearly as high as genome-wide divergence, and iii) matching sequences were rare between side-by-side monomers. Here I integrate information from many published studies to formulate a hypothesis for the evolution of this structure. Non-matching sequences of neighboring centromeric monomers is hypothesized to be selectively favored in the context of molecular drive because it reduces the rate of monomer deletion during repair of double strand breaks (DSBs) via the Single Strand Annealing (SSA) pathway. The foundation for the hypothesis is the observation that centromeres of most populations of M. m. domestics reside close to the telomere, i.e., all their chromosomes are telocentrics. This proximity influences repair of centromeric DSBs because it places at least part of the centromere within the Telomere-Affected Repair Region (TARR; a location with increased concentrations of the shelterin-complex proteins that bind telomeres, especially TRF2). Shelterin proteins increase the level of 5’→3’ end resection at DSBs and thereby: i) decrease the frequency of repair via the c- NHEJ pathway, and ii) increase the frequency of homology-directed repair (HD-repair) –including the SSA repair pathway. It is hypothesized that certain ‘trigger’ events (e.g., sub-telomeric deletions) occur in local populations that increase the influence of TARR on the centromere. This increase elevates the occurrence of SSA repair of centromeric DSBs to a level that causes centromeres to begin to gradually shrink. Chronic shrinkage leads to coevolution between centromere size and karyotype number. Once centromeres shrink to a size below a critical minimum (that causes substantially reduced kinetochore size), fusions between non- homologous telocentrics with undersized centromeres produces metacentrics with an expanded centromere size (and a corresponding ‘quantum-jump’ in kinetochore size). These metacentrics: i) accumulate to fixation because they are favored by centromere drive, and ii) are released from the influence of TARR and thereby gradually recover larger centromere size. Fission of metacentrics with enlarged centromeres can next plausibly regenerate pairs of telocentrics with sufficiently large centromeres (which recruit normal-sized kinetochores) to be favored by centromere drive and accumulate to fixation. This fixation completes a cycle of coevolution within genomes that oscillate between two extremes: i) high karyotype number (2N = 40; all telocentrics) with larger centromeres, and ii) low karyotype number (2N << 40; mainly metacentrics) with initially small centromeres that gradually increase in size.

The study on the temporal duration of optically observed spiral patterns in disc galaxies is based on the finite reservoir of hydrogen available with no replenishment following the initial formation of these well-isolated galaxies. The results reveal a gradual decline in observable spiral arms regardless of any spiral arm formation mechanism. This reduction occurs after half-loop rotations (as defined in the paper) as hydrogen reserves deplete, hindering new star formation. Ultimately, spiral patterns may possibly become optically invisible at normal conditions after a full-loop rotation (as defined in the paper) due to hydrogen depletion, even if the formation mechanism remains active. This supports the idea of short-lived spiral patterns compared to the lifespan of the spiral galaxies. The spiral arm formation may occur once in a galaxy's life based on the limited availability of hydrogens. A concise, universally applicable mechanism for spiral arm formation across various disc galaxies should exist which provides a single mathematical formula to describe the broad range of morphologies of the spiral arms with few adjustable parameters. Some exceptions may be explained within this framework. Furthermore, the observed data on spiral pattern and galactic bar rotation speeds in the Milky Way require rigorous verification, particularly concerning the winding problem.

Tourism activities generally have a ∩-type lock on the level of tourism ecological security in an area, but when applied to the border areas of China, there are certain specificities in the spatial evolution of tourism ecological security (TES) compared to traditional findings. This paper measures tourism ecological security in China’s border areas from 2009 to 2020 by using the DPSIR model with the superefficient SBM-DEA and analyzes the spatial differences, evolutionary characteristics, and driving factors of tourism ecological security in border areas by using Pearson’s correlation coefficients, center of gravity models, and geographic probes: (1) The overall tourism ecological security index of China’s border provinces is relatively good. Tourism activities do not completely affect the traditional “∩ lock” of the border provinces. The tourism ecological security level of the border provinces presents three spatial-temporal changes (“∩” type, “U” type, “\” type) and four evolution trends (“high–high–high”, “middle–middle–medium”, “medium–low–low”, and “low–low–low”). (2) The overall tourism ecological security level in border areas is polarized between high and low levels, and the ecological security efficiency of the three large areas is spatially characterized as “Southwest Area &gt; Northeast Area &gt; Northwest Area”, and the center of gravity of ecological security is mostly concentrated in Xinjiang, Tibet, and Neimenggu, where the ecological security level is higher. (3) Social and environmental factors are the main factors that influence tourism ecological security in border areas, while economic factors account for a smaller proportion. Accordingly, this thesis also proposes the driving mechanism of the ecological security of tourism sites in border areas in China with a view to providing theoretical support for policy formulation.

Genome-scale engineering and custom synthetic genomes are reshaping the next generation of industrial yeast strains. The Cre-recombinase mediated chromosomal rearrangement mechanism of designer synthetic Saccharomyces cerevisiae chromosomes, known as SCRaMbLE, is a powerful tool which allows rapid genome evolution upon command. This system is able to generate millions of novel genomes with potential valuable phenotypes, but the excessive loss of essential genes often results in poor growth or even the death of cells with useful phenotypes. In this study we expanded the versatility of SCRaMbLE to industrial strains, and evaluated different control measures to optimise genomic rearrangement, whilst limiting cell death. To achieve this, we have developed RED (Rapid Evolution Detection), a simple colorimetric plate-assay procedure to rapidly quantify the degree of genomic rearrangements within a post-SCRaMbLE yeast population. RED-enabled semi-synthetic strains were mated with haploid progeny of industrial yeast strains to produce stress tolerant heterozygous diploid strains. Analysis of these heterozygous strains with the RED-assay, genome sequencing and custom bioinformatics scripts demonstrated a correlation between RED-assay frequencies and physical genomic rearrangements. Here we show that RED is a fast and effective method to evaluate optimal SCRaMbLE induction times of different Cre-recombinse expression systems for the development of industrial strains.

The acceleration of the universe is described as a consequence of the extrinsic curvature of the space-time embedded in a bulk space, defined by the Einstein-Hilbert. Using the linear approximation of Nash-Green theorem, we obtain the related perturbed equations in which just the gravitational-tensor field equations contribute to propagation of cosmological perturbations. In accordance with Big Bang Nucleosynthesis and solar constraints, we calculate numerically the effective Newtonian function Geff to constrain the related parameters of the model. We numerically solve the growth density equation for two possible family of solutions leading to an interesting overdensity and, in some cases, a mild damping of the growth profiles, with a top amplification of the growth perturbations around 14% in comparison with LCDM model and quintessence. The effective gravitational Phi and Newtonian curvature Psi are also analysed showing mild perturbations in early times induced only by the extrinsic curvature differently from the LambdaCDM standards.

Context: Code smells are associated with poor design and programming style that often degrades code quality and hampers code comprehensibility and maintainability. Goal: Identify reports from the literature that provide evidence of the influence of code smells on the occurrence of software bugs. Method: We conducted a Systematic Literature Review (SLR) to reach the~stated goal. Results: The SLR includes selected studies from July 2007 to September 2017 which analyzed the source code for open source and proprietary projects, as well, as several code smells and anti-patterns. The results of this SLR show that 24 code smells are more influential in the occurrence of bugs according to 16 studies. In contrast, three studies reported that at least 6 code smells are less influential in such occurrences. Evidence from the selected studies also point out tools, techniques and procedures applied to analyze the influence. Conclusion: To the best of our knowledge, this is the first SLR to target this goal. This study provides an up-to-date and structured understanding of the influence of code smells on the occurrence of software bugs based on findings systematically collected from a list of relevant references in the latest decade.

Crocodilepox virus (CRV) belongs to the Poxviridae family and mainly infects hatchling and juvenile Nile crocodiles. Most poxviruses encode inhibitors of the host antiviral protein kinase R (PKR), which is activated by viral double-stranded (ds) RNA formed during virus replication, resulting in the phosphorylation of eIF2 and subsequent shutdown of general mRNA translation. Because CRV lacks orthologs of known poxviral PKR inhibitors, we experimentally characterized one candidate (CRV157), which contains a predicted dsRNA-binding domain. Bioinformatic analyses indicated that CRV157 evolved independently from other poxvirus PKR inhibitors. CRV157 bound to dsRNA, co-localized with PKR in the cytosol, and inhibited PKR from various species. To analyze whether CRV157 could inhibit PKR in the context of a poxvirus infection, we constructed recombinant vaccinia virus strains that contain either CRV157 or a mutant CRV157 deficient in dsRNA binding in a strain that lacks PKR inhibitors. The presence of wild type CRV157 rescued vaccinia virus replication, while the CRV157 mutant did not. The ability of CRV157 to inhibit PKR correlated with virus replication and eIF2alpha phosphorylation. The independent evolution of CRV157 demonstrates that poxvirus PKR inhibitors evolved from a diverse set of ancestral genes in an example of convergent evolution.

Orthologs of human glucocorticoid receptor (GR) and human mineralocorticoid receptor (MR) first appear in cartilaginous fishes. Subsequently, the MR and GR diverged to respond to different steroids: the MR to aldosterone and the GR to cortisol and corticosterone. We report that cortisol, corticosterone and aldosterone activate full-length elephant shark GR, and progesterone, which activates elephant shark MR, does not activate elephant shark GR. However, progesterone inhibits steroid binding to elephant shark GR, but not to human GR. Together, this indicates partial functional divergence of elephant shark GR from the MR. Deletion of the N-terminal domain (NTD) from elephant shark GR (truncated GR) reduced the response to corticosteroids, while truncated and full-length elephant shark MR had similar responses to corticosteroids. Swapping of NTDs of elephant shark GR and MR yielded an elephant shark MR chimera with full-length GR-like increased activation by corticosteroids and progesterone compared to full-length elephant shark MR. Elephant shark MR NTD fused to GR DBD+LBD had similar activation as full-length MR, indicating that the MR NTD lacked GR-like NTD activity. We propose that NTD activation of human GR evolved early in GR divergence from the MR.
