Despite the efforts made to stop the tuberculosis (TB) epidemic, it still remains one of the leading causes of death from an infectious disease. Previous work in the group uncovered a new family of amides which showed promising activities against Mycobacterium tuberculosis. A closer look at the literature showed that these compounds are structurally related to the DNB family of DprE1 inhibitors, so, we decided to study a wide range of substituted amides and determine their activity, focusing on unexplored structures related to the dinitrobenzamides (DNB) found in the literature. To synthesize our library of compounds we started from 3,5-dinitrobenzoic acid to form the nitroaromatic core that is characteristic of the DNB’s, to which we then added linear or cyclic amine moieties. Additionally, the impact of terminal aromatic moieties was also assessed for some derivatives, via an ether, ester, or amide bond. In order to obtain the desired derivatives, multiple synthetic approaches were used, mainly focused on nucleophilic addition/elimination reactions, SN2 reactions and Mitsunobu reactions. The activity was impacted mainly by two structural features, the addition of an aromatic moiety as a terminal group and the type of the linker. The most interesting compounds exhibited activities comparable to isoniazid and DNB1. Computational studies were also performed aimed at understanding their possible interactions with DprE1. The most active compounds are a good starting point for further development, and we plan to study an extended family of compounds based in those structures.

With the growing size and use of night lights time series from the Visible Infrared Imaging Radiometer Suite Day/Night Band (DNB), it is important to understand the stability of the dataset. All satellites observe differences in pixel values during repeat observations. In the case of night lights data, these changes can be due to both environmental effects and changes in light emission. Here we examine the stability of individual locations of particular large scale light sources (e.g. airports, prisons) in the monthly composites of DNB data from April 2012 to September 2017. The radiances for individual pixels of most large light emitters are approximately normally distributed, with a standard deviation of typically 15-20% of the mean. We observe geospatial autocorrelation in the monthly variations for nearby sites, while the correlation for sites separated by large distances is small. This suggests that local factors contribute most to the variation in the pixel radiances, and furthermore that averaging radiances over large areas will reduce the total variation. A better understanding of the causes of temporal variation would improve the sensitivity of DNB to lighting changes.

We provide quantitative results from GIS-based modelling of urban emission functions for a range of representative low- and mid-rise locations, ranging from individual streets to residential communities within cities as well as entire towns and city regions with the aim of whether lantern photometry or built environment has the dominant effect on light pollution. We demonstrate the scalability of our work by providing results for the largest urban area modelled to date, comprising the central 117 km2 area of Dublin City and containing nearly 42,000 public lights. Our results show a general similarity in the shape of the azimuthally-averaged emission function for all areas examined, with differences in total light output distribution depending primarily on the nature of the lighting and, to a smaller extent, on the obscuring environment including seasonal foliage effects. A comparison with global satellite observations shows that they are consistent with the deduced angular emission function for other low-rise areas worldwide. We further validate our approach by comparing results for a range of urban locations by the close agreement observed in a detailed comparison of with calibrated imagery from the International Space Station. To our knowledge, this is the first such detailed quantitative verification of light loss calculations.

Three cases of Day-Night Band (DNB) observations of the Visible Infrared Imaging Radiometer Suite (VIIRS) onboard the Suomi National Polar-orbiting Partnership (SNPP) are explored for applications to assess the ocean environment and monitor ocean dynamics. An approach to use the DNB radiance ratio was developed in order to better continuously assess the ocean diurnal and short-term environmental changes with VIIRS DNB observations. In the La Plata River Estuary, the sediment fronts showed 20–25 km diurnal inshore-offshore movements on March 13, 2017. In the waters off the Argentina coast in the South Atlantic, VIIRS DNB measurements provided continuous observations and monitoring of the algae bloom development and migration between 24–26 March 2016. This algae bloom generally kept the same spatial patterns, but moved nearly 20 km eastward in the three-day period. In the Yangtze River Estuary and Hangzhou Bay region in China’s east coast, VIIRS DNB observations also revealed the complicated coastal dynamic changes between 12–14 April 2017. Even though there are still some challenges and limitations for monitoring the ocean environment with VIIRS DNB observations, this study shows that satellite DNB observations can provide additional data sources for ocean observations, especially observations during the nighttime.

Complex systems exhibit critical thresholds at which they transition among alternative phases. Complex systems theory has been applied to analyze disease progression, distinguishing three stages along progression: (i) a normal non-infected state, (ii) a pre-disease state in which the host is infected and responds; therapeutic interventions could still be effective, (iii) an irreversible state, where the system is seriously threatened. The Dynamical Network Biomarker (DNB) theory sought for early-warnings of the transition from health to disease. Such DNBs might range from individual genes to complex structures in transcriptional regulatory or protein-protein interaction networks. Here we revisit transcriptomic data obtained during infection of tobacco plants with tobacco etch potyvirus to identify DNBs signaling the transition from mild/reversible to severe/irreversible disease. We identified genes showing a sudden transition in expression along disease. Some of these genes cluster in modules that show the properties of DNBs. These modules contain both genes known to be involved in response to pathogens (e.g., ADH2, CYP19, ERF1, KAB1, LAP1, MBF1C, PR1, or TPS5) and other genes not previously related to biotic stress responses (e.g., ABCI6, BBX21, NAP1, OSM34, or ZPN1).
